After several failed assassination attempts to kill him due to his Mach 20 speed, the government makes a deal with the creature to make him the teacher of Kunugigaoka Junior High School's Class 3-E, who are given specially designed weapons that can hurt the creature and offered a 10 billion yen reward to whoever can assassinate him before graduation. Although the students are generally frustrated with their failed assassination attempts, they discover the creature to be a respectable teacher in his own right. A group of students involve Nagisa Shiota, a boy with not much self worth, in their plan, in which they pin a grenade filled with creature-killing pellets to him and detonate it within range. However, at that moment, the creature sheds his skin, protecting both himself and Nagisa from the blast, threatening the other students not to use any more plans that harm others whilst also admiring Nagisa's efforts. To match their teacher's seemingly unkillable nature, classmate Kaede Kayano gives the creature the fitting name of "Koro-sensei".

Determined to take Koro-sensei down no matter what, Karma jumps off a cliff with a gun in hand, hoping to force Koro-sensei into either getting himself killed trying to save him or destroying his pride as a teacher. As he falls, Karma reflects on his own hatred of teachers, which occurred when a teacher he had trusted turned against him when he got in a fight protecting a E Class student, caring more about his own career than him. However, Koro-sensei manages to save Karma using his tentacles, which leads Karma to come to accept him as a teacher.

E Class gets a new foreign language teacher, Irina Jelavic, who is actually a professional assassin with no interest in teaching the students. Irina attempts to seduce Koro-sensei so her team of assassins can kill him, but this fails as a result of using the wrong ammo and failing to notice his keen sense of smell. Later, after the rest of the class rebel against Irina when she refuses to teach them properly, Karasuma shows her how dedicated Koro-sensei is to teaching his students and how important education is for assassinations. Realizing the error of her ways, Irina begins to earnestly teach her students, who give her the less-than-appreciated nickname of "Professor Bitch".

However, this turns out to be a tonic that transforms him into a speedier liquid form, teaching Manami to improve her communication skills so she can successfully deceive him someday. Later, as E Class is forced to endure an all-class assembly, the students that normally jeer the E Class students start to become envious of their cool teachers, while Koro-sensei makes himself a human disguise to support his students. Noticing the rest of his class feeling they don't need to bother getting high grades if they just can win the bounty reward, Koro-sensei issues an ultimatum to all of his students to score well enough in the midterm exams to rank among the top 50 students, threatening to destroy the school and leave should any of them fail to do so. During the exams, the students use what they learned from Koro-sensei's teaching methods to tackle each question they come across. However, they are stopped in their tracks by questions that Gakuhō had added at the last minute without informing E Class of the changes, resulting in none of the students besides Karma ending up in the top 50. Downhearted from underestimating Gakuhō, Koro-sensei receives some encouragement from his class and becomes determined to turn things around for the next exams.

On the train ride to Kyoto, delinquent high school students steal Yukiko's itinerary detailing what her group will be doing. The next day as Nagisa's group take in assassination landmarks of Kyoto, they are ambushed by the delinquents, who knock the boys out and kidnap Yukiko and Kaede. Whilst in captivity, Yukiko laments how the pressure from her parents to be perfect drove her to sneak out and have fun, which in turn led to her ending up in E Class due to slipping grades. Meanwhile, Nagisa and the others manage to use an extensive guidebook written by Koro-sensei, which explains in detail what to do in a hostage situation, to deduce where the girls are being held before Koro-sensei arrives to deal with the delinquents. Later that evening, Red Eye is approached by Koro-sensei himself, who treats him to a meal and gives his thanks, stating his assassination efforts made the trip a valuable learning experience for his students. Understanding Koro-sensei's value as a teacher, Red Eye decides to quit sniping in order to see the world. Back at their hotel, private time amongst the boys and girls respectively turns into an octopus-hunt when the gossip-loving Koro-sensei eavesdrops on their conversations. However, the class quickly gets sick of her constantly firing her weapons during class, deciding to tape them shut themselves so they can study properly. Wanting the AI to get along better with her classmates, Koro-sensei makes some modifications to her hardware and programming, giving her a more human personality that her classmates, who nickname her "Ritsu", come to appreciate a lot more. Later that night, Ritsu's creators, who are less than happy with the changes, decide to remove all the modifications that Koro-sensei made and forbid any further changes or tampering. Despite Lovro's doubts after he fails to kill Karasuma himself, Irina manages to use what she's learned targeting Koro-sensei to get close, with Karasuma accepting defeat at her hands and Lovro acknowledging her efforts. Later, Nagisa, Karma, and Ritsu accompany Koro-sensei on a mach speed trip to Hawaii to watch the premiere of a new movie, getting a lecture along the way and learning a lot more about Koro-sensei's point of view. When Itona faces against Koro-sensei later that day, Koro-sensei is shocked and angered to find Itona possesses the same variety of tentacles he has in his hair. While Shiro uses his knowledge of Koro-sensei's weaknesses to give Itona the advantage, Koro-sensei takes advantage of the fact Itona's tentacles are identical to his and uses Anti-Sensei knives against them, allowing him to knock Itona out of the ring and win the match. When Itona reacts negatively to the thought of studying and tries to counterattack, Shiro knocks him out and takes him back with him. Afterwards, the class try to ask Koro-sensei about what he really is, but he remains tight-lipped, stating they must use assassination to find the answers they seek. Despite knowing the odds are against them, particularly when pitted against the club captain Shindo, Sugino remains determined to win, prompting Koro-sensei to coach them for the match. On the day of the match, Class 3-E use a bunting strategy to load the bases, allowing Sugino, who had been trained to hit Koro-sensei's mach speed fastballs, to get them an early lead. Not willing to let this slide, Gakuhō takes over as the baseball club's coach to put a stop to E Class's bunting strategy, using the power of hypnotic suggestion to turn Shindo into a bloodthirsty warrior. With the bases loaded against them, E Class manage to use some provocations Karma made concerning some unfair play earlier to their own advantage, placing some of their players up close to Shindo to prevent him from swinging without hurting them, allowing E Class to win the match. While initially proving popular with the students due to his light-hearted personality, they soon learn his true nature as a ruthless and sadistic instructor who uses fear and violence to train his pupils. When Karasuma voices his objection, Takaoka challenges him to pick one of his students to face off against him using a real knife. Placing his faith in the aura he felt before, Karasuma nominates Nagisa to fight against Takaoka. Following Karasuma's advice and going against Takaoka's expectations of being too afraid to wield a real knife, Nagisa uses the assassination skills he had learned and manages to get the upper hand on Takaoka, winning the match. Meanwhile, class bully Ryōma Terasaka is becoming increasingly irritated with everyone getting along with Koro-sensei and agrees to collaborate with Shiro and Itona in their assassination plan. After spreading a gas in the classroom and adding something to the pool the previous night, Terasaka follows Shiro's plan and uses a transmitter which he was told would signal Shiro and Itona. However, the transmitter actually sets off an explosion which puts all the students in the pool in danger, forcing Koro-sensei to get his tentacles soaked with contaminated water in order to rescue them before they are swept away, leaving him at the mercy of Itona. With a few students still in danger, Terasaka, feeling guilt for his actions and anger for being tricked, follows a plan concocted by Karma. Using his gas-covered shirt to infect Itona, Terasaka creates an opening for Koro-sensei to rescue the remaining students whilst the others use the contaminated water to put a stop to Itona's tentacles, forcing him and Shiro to withdraw yet again.

When some of the E Class students go to study in the main campus library, the Big Five propose a contest in which whichever class snags the most top spots in the exams can demand anything from the losing class. While A Class sets their sights on making E Class show complete servitude to them, with Gakushu hoping to find out the class' secret, Koro-sensei proposes his own suggestion of what E Class can ask from their opponents. With both classes determined to win, the stage for the end-of-term finals is set.

When the results are revealed, three of E Class's students get top marks over the Big Five, winning their wager over them, but Karma ends up losing to Gakushu due to being too overconfident and not studying hard enough. In addition to the three tentacles earned from the battle, Terasaka's clique earns four more tentacles for scoring top marks in home economics, resulting in a total of seven overall. However, Koro-sensei activates his ultimate defense, trapping himself in an indestructible crystal sphere for the next 24 hours which, despite limiting his movements, leaves him completely invincible. As the class lament their failed assassination, a number of students suddenly start showing signs of severe illness. This is revealed to be the work of a mysterious third party who had spiked their drinks with a supposedly deadly virus, demanding the remaining students and teachers bring him the immobilized Koro-sensei in exchange for the antidote. Needing to unlock the back entrance of the stairs to help the others reach the next floor undetected, the girls make their way through the lounge while Nagisa, dressed up as a girl by the others, is hit on by a rich kid named Yuji. While trying to impress who he thinks is a cute girl, Yuji ends up angering a yakuza, but the girls manage to knock him out, opening a way onward in the process. After leaving Yuji, who Nagisa encourages to play it straight from now on, the students move on to the VIP floor, where Terasaka knocks out some bodyguards using some stun-guns, obtaining some pistols that are given to Chiba and Hayami. As the students approach the top floor, Koro-sensei deduces the mastermind isn't an assassin, while Nagisa learns Terasaka has been hiding the fact that he too was infected with the virus. Arriving on the top floor, the group discover the mastermind to be none other than Takaoka, who had planned to use Kayano in a plot to kill Koro-sensei when he emerges from his crystallized form. Wanting revenge for the humiliation he faced before, Takaoka calls up Nagisa for a rematch to their earlier knife fight. Afterwards, the three assassins from earlier reveal the virus they used is nothing more than an enhanced food-poisoning bug that will eventually wear off, as they didn't agree with Takaoka's methods. With the students in the process of deciding on their future careers, Nagisa ponders whether he should become a professional assassin, to which Koro-sensei tells him to give it more thought. Later, Nagisa's obsessive mother, Hiromi, tries to have Nagisa move out of E Class, becoming hostile when he says he wants to stay. The next day, Koro-sensei is forced to pretend to be Karasuma for a parent-teacher meeting with Hiromi, stating he will not let Nagisa leave E Class if he doesn't want to. Unwilling to take no for an answer, Hiromi drugs Nagisa and tries to have him set fire to his classroom in order to sever his connections with E Class. However, when a whip-wielding assassin targeting Koro-sensei attacks, Nagisa uses his skills as an assassin to take him down and protect his mother. As Nagisa decides to pursue a career besides assassination, he decides to work hard to support his mother, who lets him stay in E Class.
10 "School Festival Time"
"Gakuen-sai no Jikan" (学園祭の時間)
March 10, 2016
Kunigaoka holds a school festival in which all the classes are competing to make the most money with their stalls. As Gakushu and the rest of A Class use business connections and idols to draw in customers, E Class takes advantage of their mountain location by using local ingredients to create natural tasting dishes that prove a hit with visitors. As many familiar faces show up to E Class' restaurant, Nagisa is forced to crossdress again when Yuji, the boy from the island resort, comes to visit him while still under the presumption that he is a girl. Although Nagisa ultimately reveals his true gender, Yuji, impressed by his honesty, posts about the restaurant on his world famous food blog, causing a gigantic influx of customers the next day. On the advice of Koro-sensei, E Class eventually close their stall early to avoid disrupting the mountain's ecosystem with excessive foraging, after Hiromi arrives to patch things up with Nagisa. Meanwhile, the reputation of E Class, having come in third behind the A Class and High school class in spite of closing early, begins to show marked signs of improvement among students on the main campus.
11 "End-of-Term Time, 2nd Period"
"Kimatsu no Jikan Ni-jikan-me" (期末の時間 2時間目)
March 17, 2016
With end-of-term exams approaching, Gakuhō takes over A Class' lessons, using brainwashing tactics to fuel their hatred towards E Class. Meanwhile, as E Class is once again given the task of making it into the top fifty, they are asked by Gakushu to put a stop to Gakuhō's twisted educational methodology by beating A Class in the exams. During the exams, the students are faced with tougher college-level questions added by Gakuhō, but E Class manage to get through them using techniques taught not only by Koro-sensei, but each other.

"Kūkan no Jikan" (空間の時間)
March 24, 2016
The exams climax with a showdown between Karma and Gakushu as they tackle a difficult maths problem, which Karma discovers is easier to solve than he initially thought. Following the exams, it is revealed that all E Class students managed to land in the top fifty, with Karma placing first. After Gakushu and the rest of A Class state their preference to E Class' ideals, Gakuhō takes matters into his own hands, threatening to destroy E Class' campus and sack Koro-sensei. In order to save the class and his job, Koro-sensei is tasked with solving textbooks containing anti-sensei grenades, with one book containing a real grenade.
13 "Let Live Time"
"Ikasu Jikan" (生かす時間)
March 31, 2016
Despite getting hit by the first BB-filled book, Koro-sensei manages to finish the other textbooks without setting them off, having memorized all the problems beforehand. Left with the final textbook containing the real grenade, Gakuhō recalls how he used to be a kind-hearted teacher who held a private cram school for elementary school students. Three years after his first class had moved onto middle school, Gakuhō was shocked to discover that one of his students, Ikeda, had committed suicide as a result of bullying. This led Gakuhō to change his approach of teaching from raising good students with kindness to raising strong students with ruthless tactics. Back in the present, Koro-sensei protects Gakuhō from the grenade, revealing he based his teaching methods on Gakuhō's old stance on education, which he believes has been carried on into E Class. Reflecting on this, Gakuhō allows E Class to continue and aims to become a better educator and parent. Afterwards, E Class put on a play for the school's drama festival, giving their own unique take on Momotaro.
14 "Secret Identity Time"
"Shōtai no Jikan" (正体の時間)
April 7, 2016
Koro-sensei, Nagisa, and Kaede help to tidy up the storage shed, reminiscing over the past year together. Just then, Kaede suddenly attacks Koro-sensei with tentacles of her own, revealing her true identity to be Akari Yukimura, the younger sister of E Class' previous teacher, Aguri Yukimura. Believing Koro-sensei to be responsible for her sister's death, Kaede stole some tentacle serum from her sister's lab and arranged to join E-Class in order to exact her revenge, withstanding the pain of the tentacles while waiting for the right moment. As Kaede puts her own life at risk to battle against Koro-sensei with the full strength of her tentacles, Koro-sensei hears her inner voice, wishing to be saved.

Determined to save Kaede before the tentacles kill her, Koro-sensei asks his students to think of a way to make her forget her bloodlust while he lets her attack his weak point. In the decisive moment, Nagisa uses what he learned from Irina and delivers a powerful French kiss to Kaede, shocking her long enough to allow Koro-sensei to safely remove the tentacles. As the class breathes a collective sigh of relief, Shiro suddenly appears with the Reaper, revealing his identity to be Kotaro Yanagisawa, a face Koro-sensei is all too familiar with. After Kaede recovers, Koro-sensei proceeds to explain the truth about his past, revealing that he was the original Reaper. Two years ago, he was captured by Yanagisawa and brought to his lab, where he met Aguri. As the Reaper was experimented on with Yanagisawa's tentacle formula, he became well acquainted with Aguri, revealing he was captured after being betrayed by a pupil who would go on to become the second Reaper.

"Kako no Jikan" (過去の時間)
April 28, 2016
Over the course of a year, the Reaper's body continued to be altered by the experiment while his relationship with Aguri continued to grow stronger. Meanwhile, an experiment testing the effects of the tentacle formula on a rat proves disastrous, causing the explosion that destroyed 70% of the moon. Learning that the same thing may happen to him in a year's time, the Reaper unleashes his new powers in an attempt to escape from Yanagisawa's facility. As Aguri tries to keep him from leaving, she is fatally wounded by one of the facility's traps, asking the devastated Reaper to watch over E Class in her place. When asked by his tentacles what he wants to become, the Reaper asks to become weaker, with his tentacles transforming him into the kind-hearted Koro-sensei. Back in the present, as the students are troubled over the thought of having to assassinate the teacher they'd grown to admire, Nagisa states his desire to find a way to save Koro-sensei's life.

"Bunretsu no Jikan" (分裂の時間)
May 5, 2016
Despite some students getting behind Nagisa's wish to save Koro-sensei, the other students, including Karma, object to it, feeling their bonds forged through assassination should be followed through to the end. Following Koro-sensei's reccomendation, the students are divided into two teams and pitted against each other in a paintball match to determine whether they should kill Koro-sensei or try to save him, with victory being decided by either total elimination or flag capture. As the match begins, Karma's talent for combat strategy gives the red "kill" team an early advantage over the blue "don't kill" team. However, Karma's unease at Nagisa's seeming absence throughout the battle is realized when Nakamura's squad approaches the decimated blue team's flag and is suddenly eliminated by Nagisa in an instant.

Arriving at the space station, the pair manage to convince the crew to share their data before returning safely to Earth. Upon inspecting the data, the students learn that with the help of a drug, the chance of Koro-sensei actually exploding at the end of March is less than 1%. Nonetheless, the students agree to continue their assassination attempts until graduation.

Elsewhere, Irina and Karasuma have a date together, discussing both their own futures and the likelihood that Koro-sensei won't stop being targeted simply because of his reduced chance of exploding.

That night, however, the government begins executing its plan to assassinate Koro-sensei, trapping him in an inescapable laser barrier as they prepare to fire an Anti-Sensei orbital laser in a week. With the media claiming the students were being held hostage, Nagisa and the others spend the next few days devising a plan to reach the classroom and save Koro-sensei.

Just as the students bring out a cake to celebrate Koro-sensei's birthday, Yanagisawa appears on the scene with the second Reaper, who has been powered up with tentacles, before injecting himself with the tentacle formula and launching a double team attack on Koro-sensei.
23 "Final Boss Time"
"Rasubosu no Jikan" (ラスボスの時間)
June 16, 2016
As Koro-sensei struggles against both Yanagisawa and the Reaper, he takes further damage as the Reaper directs his attacks towards the students. Hearing Koro-sensei's kind words in his students' defense after Yanagisawa claims them to be hindrances, Kaede attacks the Reaper, but is fatally injured in the process, seemingly sending Koro-sensei into a rage. However, his true expression turns out to be a mix of all of his emotions, giving him the power to kill both Yanasigawa and the Reaper, who had wanted all along to be acknowledged by his teacher. Afterwards, Koro-sensei, having managed to keep Kaede's blood safe during the battle, uses his skills to heal her injury and bring her back to life.

As time passes and the E Class system is abolished, the students use their reward money to purchase the rights to the E Class campus mountain. Seven years later, several students get together to tidy up the campus building and discuss what everyone has been up to over the years. Meanwhile, Nagisa begins working as a trainee teacher at a delinquent high school, using the skills he had learned from Koro-sensei to set his class straight.
