During Soviet occupation, the government of Republic of Estonia was forced into exile, becoming Estonian Government in Exile. This government contained only a few ministerial posts, but for obvious reasons, the Minister of Foreign Affairs was one of them.

In 1944–1945, the post was held by August Rei.
In 1953–1963, the post was held by Aleksander Warma.
In 1964–1982, the post was held by August Koern.
In 1982–1990, the post was held by Elmar Lipping.
In 1990–1992, the post was held by Olev Olesk.
