- January 1 – Adam Air Flight 574 disappears over Java Sea, Indonesia.
- January 1 – A speed boat capsized in the coastal area of Java Sea, Central Kalimantan. Fifteen people were killed in this accident.
- January 1 – Whirlwind and landslides hit Lampung.
- January 2 – Floods inundated 107 houses in Sambas, West Kalimantan.
- January 2 – Strong whirlwind hit Bali and Nusa Tenggara, One person was killed, and one temple and three houses were damaged.
- January 3 – Four-meter high ocean waves destroyed 65 houses in the southern coast of Huangobotu village, Gorontalo.
- January 3 – Earthquake measuring 4.7 on the Richter magnitude scale jolted Banda Aceh at 7:47 pm (12:47 UTC).
- January 7 – New mudflow eruption was detected in Kedung Cangkring, Jabon, Sidoarjo, approx. 1.5 km from the first eruption.
- January 9 – Bakri, a local fisherman, found a piece of the tail of the Adam Air's missing Boeing 737 in Java Sea, 8 km south of Pare Pare, and about 300 m from the shore. The debris is right tail horizontal stabilizer, Tag Number 65C25746-76.
- January 10 - A teenage boy becomes Indonesia's first bird flu fatality of 2007. The 14-year-old boy died four days after being admitted to hospital for treatment with flu-like symptoms.
- January 11 – Following the discovery of the right tail horizontal stabilizer, a life vest and some parts of airline seats had also been found in Pare pare.
- January 11 – Earthquake magnitude 6.2 jolted Maluku at around 11:31 pm local time.
- January 12 – Landslide hit the island of Sangihe, North Sulawesi and killed at least 16 people.
- January 13 – President Susilo Bambang Yudhoyono attend the ASEAN Summit in the Philippines.
- January 13 - Two more cases of bird flu in Java bring the Indonesian death toll from the disease to 4 this year.
- January 16 – Indonesian passenger train derailment killed at least five and injured more than a hundred people. The train derailed when passing a bridge in Banyumas, Central Java about 11 km west of Purwokerto, Central Java.
- January 17 - A ban on keeping domestic poultry in Jakarta has been imposed in order to control the spread of bird flu. There are estimated to be hundreds of thousands of birds in the city.
- January 21 - An earthquake measuring 7.3 has struck near Sulawesi. It centred in the Molucca Sea, some 160km (100 mi) south-east of the city of Manado. An official from the meteorology department in Jakarta said there were five aftershocks in the first hour. Indonesian officials put the strength of the quake at 6.5 but said there was no longer risk of a tsunami following initial warnings.
- January 25 - 'Black Box' flight recorders from Adam Air Flight 574 have been located by a US ship which was helping to look for the missing plane. The recorders have been located from signals from the ocean floor.
