Note: this info came from the deleted sections in Tokyo Mew Mew à la Mode and Berry Shirayuki's articles. I decided to keep it, because with a few more references it could be a normal part of the article.

The story of A la mode has many plot holes, as many events aren't given any explanation.

  • It isn't explicitly said where the Saint Rose Crusaders came from, or why the Mew Mews, Ryou Shirogane and Keiichiro Akasaka didn't know about them (the former two would have the technology to find out about them). The Saint Rose Crusaders' abilities weren't fully explained. It isn't explained why they have super-natural powers, where the Duke came from, or why they wanted to kill Tokyo Mew Mew, as they have super-natural powers and would be the ones to most likely understand them. It isn't really said why the Duke suddenly changed near the end of the second volume or what's become of the Saint Rose Crusaders. As here is more background history on the Aliens (who were the previous antagonists), it can be seen odd how the Crusaders aren't explained, though this might be related to how À la mode is only two volumes long.
  • It isn't said why the Saint Rose Crusaders were after Berry's blood, and why they suddenly stopped going after her blood, as the aliens tried numerous times to defeat Tokyo Mew Mew to get their planet back, regardless of the danger with the Mew Mews together.
  • There is criticism for how the Duke wears a Ku Klux Klan-inspired outfit and is possibly named after David Duke, a Klansman, leading to Ikumi being called racist or racially insensitive (this could be related to Ethnic issues in Japan).
  • As Berry is the only Mew to be infused with the DNA of two animals, it isn't said who would be the other Mews with the DNA of two animals. It is possible that there was to only be one Mew to have the DNA of two animals, but since Berry having the DNA of two animals was a mistake, it is possible that there were to be others, as Ryou and Keiichiro said they were going to start a new "Mew Project".
  • Berry seemed to know everything about being a Mew the second she first transformed, as opposite to the original Mews having trouble getting used to being a Mew. When she first saw a Chimera Anima, she immediately knew what it was, although her knowing about this could be because she has seen the Mew Mews on TV fighting Chimera Animas before (such as volume two, Zakuro's introduction). However, the Mews aren't even mentioned by her until after she becomes one.
  • It isn't said what happened to Kish, Pie, or Tart, and their planet's situation, or why there are still Chimera Animas around. Tart said that he might come back to Earth, relating to Pudding Fong and Kish could be the same, but they don't appear on Earth in a la mode.
  • The story seems to take off the focus of the other Mews, as opposed to focusing on all the Mews as a whole. In Tokyo Mew Mew, the original Mews were given background history, specific traits, etc., so a fans could know the characters. A la mode mainly focuses on Berry, and many characters aren't given a "full" background history. A la mode took off the focus of Ichigo Momomiya, as she seems to have a role of sidekick there, as opposite to being a leader of the team.
  • There appears to be an error about Ichigo's ability to transform. When she first meets Berry, she says (while in cat form) she can only be a Mew for three minutes. But in volume two, she is shown being a Mew much longer, The reason could be that due to her powers coming back early and she has not been fighting Chimera Animas like the other Mews, she didn't have the power to stay a Mew. It could also possibly be an overlook by Ikumi and Reiko though.
