- 27 June 2006: Craig Farrell was signed by York City after being released by Exeter City earlier in the summer.[1]
- 17 June 2006: Ross Greenwood was signed by York City after being released by Stockport County earlier in the summer.[2]
- 20 July 2006: Anthony Lloyd was signed by York City from Hudderfield Town.[3]
- 31 July 2006: Tom Evans was signed by York City following a successful trial spell, after being released by Scunthorpe United earlier in the summer.[4]
- 10 August 2006: Daniel Parslow was signed by York City after being released by Cardiff City earlier in the summer.[5]
- 11 August 2006: Simon Weaver was signed by York City after leaving Scarborough earlier in the summer.[6]
- 19 August 2006: Lewis McMahon was signed by York City after leaving Notts County earlier in the summer.[5]
- 31 August 2006: A deal to sign Halifax Town striker Ryan Sugden fell through because Halifax Town were unable to bring in Stevenage Borough striker Darryn Stamp as a replacement.[7] Martyn Woolford was signed by York City from Frickley Athletic.[7]
- 1 September 2006: Manager Billy McEwan won joint Nationwide Conference Manager of the Month alongside Frank Gray of Grays Athletic and Jim Smith of Oxford United for August 2006.[8]
- 5 October 2006: Luke Foster joined York City from Lincoln City on a 1 month loan period.[9]
- 20 October 2006: Darryn Stamp joined York City on a 3 month loan from Stevenage Borough, expiring on 6th January 2007.[10] Jason Goodliffe joined York City on a 2 month loan from from Stevenage Borough, expiring on 15 December 2006.[10]
- 4 November 2006: Luke Foster's loan at York City was extended for a second month.[11]
- 11 November 2006: Bristol City knocked York City out of the FA Cup, with them winning 1-0 at KitKat Crescent.[12]
- 21 November 2006: Clayton Donaldson was named in the England National Game XI squad to play Holland in a European Trophy match.[13]
- 6 December 2006: Jason Goodliffe's loan at York City was extended for a third month.[14]
- 29 December 2006: During York City's game with Woking at KitKat Crescent, James Dudgeon and Nathan Peat were both sent off because of their participation in a brawl.[15]
- 19 January 2007: Michael Maidens was signed by York City from Hartlepool United on a one month loan.[16]
- 26 January 2007: York City had a bid turned down by Stevenage Borough for Jason Goodliffe, as York City were unwilling to meet their £10,000 asking price for Goodliffe.[17]
- 29 January 2007: Clayton Donaldson signed a pre-contract agreement to join Scottish Premier League club Hibernian for the 2007/08 season.[18]

- 1 February 2007: Clayton Donaldson was named in the England National Game XI squad to play Northern Ireland.[22]
- 28 February 2007: Arran Reid left York City by mutual consent.[23]
- 1 March 2007: János Kovács was signed by York City from Chesterfield on a one month loan.[24] Richard O'Donnell was signed by York City from Sheffield Wednesday on loan and is eligible to stay as long as the arrangement suits O'Donnell and the two clubs.[24]
- 10 March 2007: York City were given a £2,000 fine from The Football Association for their part in the mass brawl which took place at the end of the Woking match at KitKat Crescent in December.[25]
- 15 March 2007: Darren Craddock was confirmed to have a fractured jaw, which was picked up in the match against Cambridge United, meaning he will miss the rest of the 2006/07 season.[26]
- 22 March 2007: Craig James was signed by York City from Darlington on loan until the end of the 2006/07 season.[27] Phil Bell was signed by York City from Whitley Bay on a months loan.[28] Ben Purkiss was signed by York City from Gainsborough Trinity on a months loan.[28]
- 24 March 2007: York City's FA fine of £2,000 was paid by an anonymous supporter, and another supporter donated £500 to the club.[29]
- 26 March 2007: Paddy Gamble was signed by York City from Nottingham Forest on a one month loan.[30]
- 27 March 2007: Darren Hollingsworth was signed by Whitby Town from York City on a months loan.[31]
- 26 April 2007: Neal Bishop was named in the England National Game XI squad to play in the Four Nations Tournament.[32]
