[edit] Schisms Episode
It was my impression that in Schisms, the aliens resided in a separate universe (mulitverse idea, different vacuum crystalization, take your pick of psudo-theoretical explanations), and used subspace as a way to open a portal to "our" universe, and find it it the first place. Now, how exactly they managed to "seal" off our universe is anyone's guess - usual Star Trek techno-babble..
