Though this isn't quite the appropriate place to ask, the explanation I've heard is that the secret apprentice is so secret that the Empire proper can't know about him; hence, he needs to cover his tracks, even if it means wiping out stormtroopers. EVula // talk // // 20:05, 13 May 2008 (UTC)

Not particularly covering his tracks, the emperor doesn't know about him, therefore the stormtroopers don't know who he is, so they view him as a threat.--Kondrayus (talk) 22:39, 16 May 2008 (UTC)
I've looked at dozens of videos and trailers, and there is one that shows the secret apprentice fighting Vader - I think that one of the 'routes' that the player can follow may involve salvation through confronting Vader, although this task is doomed to fail, because Vader has to live at the end of it.
