The 2006-07 season was the 103rd in the history of the Southern League. The season began on 19 August 2006 and ended on 5 May 2007 with the play-offs finals.

Berkhamsted Town and Stourport Swifts were reprieved from relegation as the two teams in the relegation zones of the Midland and South & West Divisions with the highest points total due to space created by teams moving across to the restructured first divisions of the Northern Premier League and Lymington & New Milton (of the South & West Division) and Solihull Borough withdrawing from the league.[1]

Clubs playing in the Southern League Premier Division are exempt from the first round. All teams in the two Division One Leagues enter the competition at this stage.

Cirencester Town F.C. and Northwood F.C. enter the second round along with all those clubs who won their first round tie. All other Southern League Premier Division clubs were exempt.
