For rendering proteins in Pymol, I usually use the following settings:

  • color lightblue, (name CA)
  • color red, ss h
  • color blue, ss s
  • color wheat, ss l+
  • viewport 600,450
  • set ray_trace_frames = 0
  • set cache_frames = 1
  • set cartoon_fancy_helices = 1

Animating proteins is useful to gain an idea of the 3D structure. To render the movie of the protein, I then add:

  • mset 1 x50
  • util.mroll(1,50,1)
  • mplay

Then, to save the movie as a series of sequential png files:

  • mpng mov

Finally, I need to convert the png to an animated GIF using the Linux convert command:

  • convert -loop 0 mov*.png out.gif
