The 2006 season of the Primera División Peruana, the top category of Peruvian football (soccer), was played by 12 teams. The national champions were Alianza Lima.
The national championship was divided into two half-year tournaments, the Apertura and the Clausura. Each was played on a home-and-away round-robin basis. The winners of each would play for the national title in a playoff, but each team had to finish in the top 6 in both tournaments to earn the right to play the final. If the same club had won both tournaments, it would have won the national championship automatically. Following-season Copa Libertadores berths went to each half-year tournament winner, and the best of the other teams in the aggregate table. The next best two teams earned berths for the Copa Sudamericana. The bottom two teams in the aggregate table were relegated, with a playoff needed to determine one of the relegated teams following a tie in aggregate points.

Alianza Lima won the Apertura tournament which allowed them to qualify for the Copa Libertadores 2007 Group Stage. Universitario de Deportes and Cienciano tied for first in the Clausura tournament and were forced to play a playoff. The playoff was a single game, played on neutral ground, in Trujillo at the Estadio Mansiche. Cienciano won the playoff 2-1, qualifying for the Copa Libertadores 2007 Group Stage. Sporting Cristal placed second on the aggregate table, which allowed them to qualify for the Copa Libertadores 2007 Preliminary Round. The winners of the Apertura and Clausura tournaments, Alianza Lima and Cienciano, played in a two-legged final. Both teams won their home games, but due to goal difference, Alianza Lima won their twenty-second national title. Unión Huaral placed last on the aggregate table which meant they were relegated to the second division. Jose Galvez and Sport Boys tied for second-to-last place. A playoff was contested and Sport Boys won 5-4 in the penalty shootout after a 0-0 draw.

This season Alianza Lima and Universitario de Deportes tied on points and goals, while playing each other in the Peruvian derby El Super Clásico Peruano. Alianza Lima, however, was more successful because they qualified for the more competitive international tournament of South America, the Copa Libertadores 2007 while Universitario qualified for the lesser competitive Copa Sudamericana 2007. Neither team lost as the home team that year. Both games in the Apertura tournament resulted in draws, 1-1. In the Clausura tournament, Alianza won their home game 1-0 at the Estadio Alejandro Villanueva. Universitario also won their home game at the Estadio Nacional 3-2 in an exciting game which had a 3-0 lead during the first-half for Universitario. Security issues prevented Universitario from using their home ground, the Estadio Monumental.

- Coronel Bolognesi - beat U. San Martín in Peru Preliminary Round; eliminated by Colo-Colo of Chile in Peru-Chile Preliminary Round.
