One day, the Bunyip Elder summonned Ty and Shazza for a small meeting. After teleporting them to the Dreamtime, the Bunyip Elder told them of an evil and mysterious force, the Quinkan. In order to fight the Quinkan, Ty must get the Shadow Bunyip Guantlet. The protectors of the Dreamtime assist Ty and getting the only thing (Shadow Bunyip Guantlet) that can stop the Quinkan and clean up the section of the Dreamtime they are in.
Afterwards, Ty trains as to prepare to defeat the Quinkan (if need be), and Ty and Shazza are warped back to the realworld. However, while they were being warped, a Quinkan stowaway knocked Shazza into the real world and out of Ty's reach. Ty is warped back to the realworld, but six months after his training in the Dreamtime. It turns out Burramudgee has been assaulted by the Quinkan, and Ty assists in fending the Quinkan off.
It turns out the "general" leading the battle against the Quinkan, is Dennis, a rich tree frog and an old friend of Ty's. It seems after Ty disappeared that Bush Rescue Squad disbanded. After a brief reunion with his family and Shazza, Dennis assigns Ty the task of reuniting the Bush Rescue Squad. In order to access the other parts of Southern Rivers, Ty defeats a Hexaquin that is guarding the gateway to the other places.
Afterwards, Shazza is kidnapped by the Quinkan. Ty then meets Fluffy and she informs him that Boss Cass might know where Shazza is and he should see him at Cassopolis. When Ty goes to Cassopolis, Boss Cass says he's been talking with the Quinkan and might be able to figure out where Shazza is in exchange for Ty doing a few jobs for him. Eventually, Cass comes good on his word and found out Shazza was being held hostage by a Dragonquin and has to be defeated in a Gunyip. Ty defeats the Dragonquin and resques Shazza.
She tells Ty and friends that the Quinkan are preparing the way for the Quinking and a weapon to defeat him was in Southern Rivers. The topic of a Quinkan expert named Steve was brought up in the conversation and that he was missing. Ty, Shazza and Fluffy find the Quinkan expert and it turns out to be Gooboo Steve. He said he hid a Shadow Rang and some Shadow Stones on Kakaboom Island. Ty and Fluffy go to Kakaboom Island and find the Shadow Rang and the Shadow Stones but a volcanic eruption made them loose the Shadow Stones. Bush Rescue eventually finds all the missing Shadow Stones and were ready to fight the Quinking.
After Ty goes through a gauntlet of flying Quinkan foes and countless other Quinkan he reaches the Quinking. The Quinking says that Boss Cass invited the Quinkan to come to Southern Rivers but the Quinkan got out of control. Ty defeats the Quinking but Boss Cass had captured Shazza, Sly and Fluffy. As Boss Cass fires a huge laser beam at Ty and the Quinking, Fluffy sacrifices herself to save Ty and takes the shot and once again peace is restored.

[edit] Boomerangs
A new addition to the series are the Bunyip stones. These have special abilities, and can be used to upgrade the boomerangs' powers. At first, Ty has only one boomerang "chassis", and no Bunyip Stones whatsoever. However, Ty can purchase and earn new boomerangs and Bunyip Stones. The Boomerangs have a different amount of Bunyip Stone slots in them, as to make the player strategize which stones he or she should equip. Certain Bunyip Stones can also cancel each other out. Any stone's effect can be compounded by using up to 3 stones (more than that is just wasting stones, as they will not make the 'rang more powerful).
