Fra Nicolas Cotoner succeeded his brother Fra Raphael Cotoner as Grand Master of the Knights of St. John in 1663. During his reign Fra Mattia Preti worked on the decoration of the Co-Cathedral of St. John. He is buried in the Chapel of Aragon in the Co-Cathedral of St. John. He was succeeded by Fra Gregorio Carafa. He completed work on the Cottonera lines.
