New York State Route 99 was a state highway in Franklin County, New York, United States. The western terminus was at New York State Route 30 in Duane. The eastern terminus was at New York State Route 3 in the Franklin community of Merrillsville. NY 99 was known as the Port Kent-Hopkinton Turnpike and overlapped County Route 26 for its entire length.

The route was assigned in 1930 and remained unchanged until its removal in 1994.

NY 99 was assigned in the 1930 renumbering to a previously unnumbered roadway between then-NY 10 in Duane and NY 3 in Franklin.[3] Although it was signed as a state highway, maintenance on NY 99 was performed by Franklin County, which designated the roadway as County Route 26.[4][5] The NY 99 designation was removed from CR 26 on September 26, 1994.[2] Locally, there are signs that still refer to the road as NY 99.
