"Fate", "Unlimited Blade Works" (UBW) and "Heaven's Feel" (HF) are the three branching storylines found within the visual novel Fate/stay night. Each diverge at certain points from the story and, depending on player selection, then will end in one of several possible scenarios
"Fate" focuses primarily on the heroine Saber. Though Rin Tōsaka is the main heroine of "UBW", the story mainly focused on her servant Archer. "HF" focuses on Sakura Matō. Lastly, the plot of the anime series is an amalgam of the three storylines and will be discussed at the end of the page.

Shirō Emiya and Rin agree to an alliance in order to protect themselves from Berserker, an immediate threat to their lives. The reasons for this are simple: as part of an incomplete summons, Saber cannot use her full power; likewise, Archer is still recovering from the wounds he received while clashing with Saber. During the course of this alliance, they discover a spell has been placed on the school, one that will drain the lifeforce of anyone within the range of the spell.
While out investigating the spell and gathering information on other Masters and Servants, Shirō discovers his old friend, Shinji Matō, is the master for Rider. Shinji's ancestors were sorcerers, though their power has waned throughout the generations; even still, using the knowledge left behind, Shinji was able to summon Rider. Shinji adds that he has no desire to fight Shirō, but instead gives him information that another Servant is residing in the Ryudo temple.
Though Shirō doesn't feel it's necessary to fight the Servant, Saber disagrees and disobeys him, rushing out to confront the other Servant. At the front of the temple, she encounters him, the Servant Assassin and the two engage in combat. However, as both began to execute their special attacks, Shirō arrives, preventing them from fighting any further. That was preferable to Assassin, who then mentioned that he sensed a third enemy hiding behind the nearby bushes, waiting for an opening.
Some time later, Shirō discovers (to his shock) that the Master who planted the life-draining spell at the school was Shinji. The revelation is enough to force a confrontation between the two. By this time Shirō has begun to excel in his enhancement magic and fighting, a fact which quickly shows in battle as Shinji's spells become useless against his foe. However, as Shirō prepares to deliver the finishing blow, Rider intervenese, shoving Shirō out a nearby window. While falling, Shirō summons Saber, who jumps in to rescue him, then goes after Rider, attempting to use her Noble Phantasm to retreat. Saber however soon catches up and the two clash atop a skyscraper. Rider attacks Saber with her mount Pegasus, forcing Saber to reveal her own Noble Phantasm, Excalibur. With Excalibur revealed, Saber then makes short work of Rider, defeating her.
Shortly after the revelation, Shirō begins having visions each morning: the first, is of Saber in her past role as Arturia, a lonely monarch who devoted everything to fight for her country. The second vision is of himself, being saved by his adoptive father Kiritsugu Emiya, in a fire. Shirō's memories of his father makes him determined to become a hero, someone who can save people just as his father did. He also notes Saber is much like him in that respect.
Shirō next encounters Illyasviel von Einzbern, hoping to befriend her. Instead, he is kidnapped and taken to her castle; soon after, Saber, Rin, and Archer come to his rescue. During the rescue, Berserker and Ilya confront them; Archer opts to fight the pair to allow the others to escape. Meanwhile, the trio manage to make it to a rundown shack, where (by Rin's suggestion) they have sexual intercourse to replenish Saber's low mana. Rejuvinated somewhat, Saber then confronts and attacks Berserker on a more equal footing, but does little damage to his body. However, Rin counters with a surprise attack that decapitates Berserker, though shockingly he regenerates and survives. It is then revealed that Berserker's own body is his Noble Phantasm, giving him near-immortality and the capability to rise from death up to 12 times. Unfortunately for Berserker, it is at this time that Shirō's true magic skills awaken, allowing him to trace a copy of the Caliburn, the use of which ultimately leads to Berserker's demise. With Berserker gone, Ilya is now out of the War; feeling somewhat responsible, Shirō decides to let her stay at his home.
Shortly afterwards, the Emiya residence is attacked by Caster. Both Shirō and Saber go outside to fight her, but she is immediately killed off by someone wearing gold armor; Saber identifies the killer as an Archer-class Servant. She remembers him as an individual from the previous Grail War, which was incomplete because the Holy Grail had been destroyed. Shirō finds out that Saber was a combatant in that previous war as well; furthermore, she had been the Servant of his father and that it had been she, under his father's orders, who destroyed the Grail. It is also revealed that she became a Servant shortly before her death and that her greatest desire remains to return to her life and relive it. The revelations bother Shirō, as he doesn't like the idea of her dying and redoing her life.
Shirō then asks Kirei Kotomine, the priest in charge of the Grail War, if a way exists to allow Saber a normal life, but Kotomine explains that there is no such way, and it is sarcastically implied that not even the "mighty" Grail could do such a thing, making it not as omnipotent as the stories state. Dejected, Shirō decides to take Saber out on a date in order to try to cheer her flagging spirits, only to be attacked by the Archer in golden armor. Saber and Shirō soon find out he is the legendary Gilgamesh, the "king of heroes". Shirō shields Saber, though barely survives in the process. Desperate, they head to Kotomine's church to ask for advice, only to find out Kotomine's betrayal: despite his supposedly "neutral" status as the Judge of the War, he is the Master of both Lancer...and Gilgamesh. However, in the resulting scuffle, Lancer opts to aid Shirō and Saber in escaping.
Kotomine then kidnaps Ilya, causing a final confrontation. She was kidnapped, they discover, because she is the vessel of the Grail, the embodiment of its power. In the fighting, Rin is heavily wounded and cannot continue. Shirō returns Avalon, Saber's last Noble Fantasm, back to her. With that, Saber confronts Gilgamesh, while Kotomine and Shirō face off. Both Shirō and Saber use Avalon simultaneously, nullifying their enemies' attack, and then proceed to defeat them. With no other opposition remaining, the pair destroy the contents of the Grail, ensuring the evil within will never be used again.
Saber decides to return to her original time and put an end to the life she knew. Though it pains him, Shirō decides to respect her decision and sees her off.

In this scenario, the initial threat to Shirō comes not from Berserker, but from Caster. She has been gaining mana via taking the life force from other people throughout the city. She has already defeated Rider. Although Rin is far more intent on killing Shirō than in "Fate", she agrees to defeat Caster, the more imminent threat, first. However, Caster strikes, using her Noble Phantasm, a dagger called Rule Breaker, to sever the contract between Saber and Shirō; she then tries to set a contract up between herself and Saber. Archer and Rin then attack Caster, but to the shock of all, Archer betrays them, opting to join Caster.
Rin, Shirō and Saber then go to Ilya in the hope that she and Berzerker can help them fight against Caster, but on arrival the pair was being defeated by Gilgamesh. With the aid of Lancer, Rin and Shirō then fight Caster and her Master, Sōichirō Kuzuki. Before Caster destroys Saber, however, Archer kills Caster and Kuzuki. Archer then proceeds to turn on Shirō. Rin makes a new contract with Saber, who then fights him off, allowing them to successfully rescue Shirō. However, Shirō realizes that only he can defeat Archer...because he is Archer.
At Ilya's castle, Shirō and Archer engage in combat again, with Archer determined to end his own existence via killing his younger self, while Shirō tries to convince his older self that the path he chose was correct. During the battle, Archer remembers what he used to believe in; he then stops fighting, allowing himself to be defeated. Shirō then goes after Gilgamesh, using his reality marble to unleash Unlimited Blade Works on Gilgamesh. To the surprise of all, Archer jumps in at the last second, saving them all and disappearing with a smile, indicating his determination to keep fighting the good fight.

Two endings are available for this scenario. The "Good" ending resolves where Rin keeps Saber as her Servant, and the group all live normal, happy lives. The "True" ending shows Rin heading off to the Mage Association after her schooling ends, with Shirō joining her as her apprentice.

A completely new character, Zōken Matō, is active within this story. Initially uniterested in the Grail War, upon seeing Rider lose to Saber he summons the Servant True Assassin and directs a mysterious shadowy entity. During this time, Saber defeats Caster; however, the shadow assists Assassin in defeating Lancer, and soon after, Saber herself.
However, upon Saber's loss, Shirō continues to fight in the War, determined to stop the killing. He opts to join forces with Rin, but soon finds out, much to his surprise, that Rider allies with him, her survival being due to that her true Master, Sakura, still lives. However, that itself is in doubt, as a parasite exists within her, spreading pain throughout her nervous system like a circuit, and if left unchecked, will result in death. To maintain her survival, Sakura would be forced to draw the life out of others. Rin, determined to save her sister before she becomes a mass murderer, is intent on killing her. Shirō is forced to make a critical decision - fight for justice, which would end in Sakura's death; or save someone dear to him. He disagrees sharply with Rin, deciding to save Sakura's life.
Shirō and Rin decide to ask Ilya to see if she can help fight Zōken. However, upon arriving, they encounter Berserker on the losing side of a battle against Assassin, the shadow...and Saber, no longer quite herself. Unable to defeat his opponents, Berserker is quickly devoured by the shadow, who then turns its attention on the three Masters and Archer. Archer becomes critically wounded protecting Rin; Shirō manages to save Ilya, but does so at the cost of losing his left arm. The three are ultimately rescued by the timely intervention of Rider.
When Shirō returns to consciousness, he finds that Archer's arm has been grafted to his body; the Servant gave his arm before he died. Meanwhile, having lost their Servants, Rin and Ilya move in with Shirō. The three concoct a plan to trace the mystic sword of Zelretch, but doing so causes increasing and extreme pain for Shirō, enough so that Ilya warns him that continual usage of the arm will ultimately kill him.
It is soon revealed that the murderous shadow is none other than Sakura; she soon devours Gilgamesh. Shirō confronts Zōken, discovering that the latter implanted the Vessel of the Holy Grail from the previous war into Sakura as a worm, and that the shadow is the result. Worse, she is out of control, and killing Zōken will solve nothing, as the shadow cannot be killed and will continue to feed on people, Servants and Masters. The only way to stop the shadow is to kill its host, Sakura. Upon hearing this, Shirō is again forced to consider his choice, feeling that if he continues to choose to save Sakura, he will betray the sense of justice he has always believed in.
Meanwhile, Sakura, unwilling to see Shirō in so much pain, later confronts her grandfather herself. However, she has completely given in to her dark side, as murdering her brother Shinji has made her realize nothing can stop her. Instead of dealing with Zōken, she decides to kidnap Ilya in order to complete the Holy Grail.
With Kotomine's help, Shirō heads off to save Ilya, taking on Black Berserker, while Kotomine fights Assassin. Kotomine stalemates Assassin and is able to defeat Zōken by purifying his soul; however, Kotomine becomes critically wounded by Sakura. Shirō is able to release the power within his grafted arm to defeat Berserker, but doing so causes intense damage to his own body and slowly begins to kill him.
Upon return, Ilya informs them of what's transpiring: since the third war, the contents of the Grail have been tainted, and the completion of the Grail will cause immense pain and suffering. With that, it's decided to kill Sakura before the Grail is completed, though Shirō is still bent on saving her; Rider, upon hearing this, offers her services. In the interim, however, Sakura has devoured Assassin and destroyed Zōken's mother worm.
The final confrontation occurs in a cave beneath Ryudo temple; the site was the place where the original ritual of the Holy Grail took place. Together, Shirō and Rider defeat Black Saber, while Rin uses the Zelretch to fight Sakura. Rider and Saber nullify each others' Noble Phantasms, leaving Shirō a chance to remove Saber from her misery. Rin continued to fight Sakura, but at the last second hesitated to finish her off. Sakura, realizing that she was still loved and thus seeing the mistake she made, surrenders. Shirō, barely alive at this point, joins them and uses his flagging power to trace the Rule Breaker to save Sakura. In the process, the Grail completes, becoming the Grand Holy Grail, which is on the verge of releasing an evil existence from its form. Shirō moves to destroy it, but the corpse of Kotomine intervenes. The two fight, hand to hand, with Kotomine defeated and Shirō on the verge of death. Shirō, knowing he is about to die, begins to perform a final tracing to destroy the Grail for once and for all.

HF has two endings. The "True" version ends with Shirō sacrificing himself to destroy the Grand Holy Grail. Sakura vows to wait for him to return, because they promised to view flower blossoms in the spring. However, years pass while Sakura ages and waits, faitfully for his return. The "Good" ending shows Ilya sacrificing herself, the embodiment of the Holy Grail, in order to save Shirō and close the gate. Shirō was able to get a new body from a "puppet master" and live a normal life with Sakura and Rider. Rin becomes a sorcerer at the Association.
