The mosque was built in line with the HDB programme in the early 1980s to attract Muslims to their new housing estates. It was officially opened on 22 November 1983 by the Hon. MP, Mr Sidek Saniff who was then the Parliamentary Secretary, Ministry of Trade and Industry, and Social Affairs
Due to the tremendous response to its various programmes especially the Madrasah and pre school classes, the manangement Committee decided to further extend the mosque. The Annexe building was completed on 6 February 1996 at a cost of $1.3 million. It was declared opened by the minister of community development and minister in charge of Muslim affairs, Mr Abdullah Tarmugi. With the Annexe Building, the Mosque now have a student population of around 2,000 on weekdays, and weekend religious and pre-school classes. The Friday congregation also doubled from 1,200 to 2,400 jemaah.
The institution is managed by professionals and dedicated individuals, whether in the Management Board, Administration or Teaching staff. With the vision towards an Excellent Muslim Community, the Management Board will be building a further extension to prepare the community for the New Economy.
In July 2006 En-Naeem Mosque took a major renovation and changed to its current exterior at the cost of $2.4 million.
