Doremi Harukaze, Hazuki Fujiwara, Aiko Senoo, and Onpu Segawa return to the magic shop to say good-bye to Majo Rika, Lala, and their fairies, but they find that they had already left. Unknowingly led by the Queen, they head into the witch world, where they encounter a blue rose that gives birth to a baby. The Queen entrusts the four of them to take care of them for one year, allowing them to use magic once again. | ||

While the group has trouble taking care the baby, Ms. Seki, Ms. Yuki, and Haruka Harukaze stop by to offer words of encouragement and advice. | ||

While the class helps out with the grand opening of the new gardening shop, Doremi and friends take care of Hana, but Pop is yelled at when she tries. Dela announces an exam for new witch apprentices the following night. Pop decides to take care of Hana that night to prepare for the exam. After succeeding, she goes to take the exam, but when Doremi and the others check up on her, Hana's inadvertent magic puts them all in danger, and Pop rescues them with enough impressive magic that she is allowed to go up to Level 6. | ||

After watching Maki Takahashi and Igarashi quarrel while outside with Hana, Doremi uses her magic, with a little help from Hana, to get the two back together. However, this causes Hana to become sick. The others reprimand her for her carelessness, causing her to run away. However, after encouraging words from her mother, she heads back and spends the entire night taking care of the baby until she heals. | ||

Ms. Seki asks the girls to carry some fertilizer to her old high school, where they find out that the famous ivy on the chapel has been wilting. After laying it out and seeing it has no effect, the girls use their magic and the help of the almost forgotten Oyajiide to see if it is the result of a curse. Careful investigation leads to the location of the final four cursed cards, which are quickly collected. Although Oyajiide returned to his normal form at the time, he takes off before anyone can say anything. | ||

After being irked by the SOS Trio, Takao Kimura insults Marina Koizumi to save face. After a visit to the flower shop, Hazuki notices her downtrodden expression and finds out what had happened. She and her friends confront Takao, but he can't admit he wants to apologize, and their attempts to get them alone together are futile. Takao finally decides to apologize after talking to Masaru Yada and stopping by the Flower Garden to pick an appropriate present. | ||

Dela stops by to inform Doremi and the gang that Hana-chan has a health examination that night. They are reunited with Mota, Motamota, Hachitaro, Surumeko (the octopus/squid couple from season one), and their babies, and are introduced to the very strict doctor Majo Rika, who opposes the idea of humans taking care of witch babies. After a few challenges, everyone passes the exams, and the Queen gives them phones to keep in contact if need be. | ||

After being told by her mother to drop an invitation for a major event with veteran artists, Onpu and her friends use Magical Stage to travel back in time to find out why. After witnessing her mother in an accident that left her traumatized to the present day, she secretly returns to the past to save her from the pain. | ||

In order to grow up properly, all witch babies must be fed seven herbs. Majo Rika tells them of a place where they can get some for less than Dela's offer. Upon arriving, they encounter the very clumsy Majo Ririka, who tells them that the herb garden was replaced by a hot spring. At that moment, Hana begins hiccuping, causing items to randomly appear. The girls set out to find some magical mint to cure her but have trouble due to Ririka's confusing instructions. In the middle of the chaos, Majo Rika also begins to hiccup and, amid the confusion, everyone finds out that Majo Ririka is her mother, but she was too ashamed to admit it because of her form. Majo Ririka set out on her own to find the herb and is saved by the Ojamajos when she loses control of her broom. Once back on solid ground, she remembers the location of the herb, and the group goes to fetch and cure the hiccuping duo. | ||

It's the beginning of a new school term. On the way to school, the group run across Nobuko, where they find out that she is in the middle of writing a new story. At the end of the day, Nobuko approaches Aiko with the first part of the manuscript and tells her not to show it to anybody. The story involves Aiko, who is now a high school sophomore, running across, falling in love, breaking up, and reuniting with Nobuhiko. Aiko can't help but share the story with her friends, who jump in and add their own bits to the story. | ||

Just as she did with the violin, Reiko Fujiwara wants her daughter to learn traditional Japanese dance, but Hazuki can't say no to her mother's pleas. Doremi, Aiko, and Onpu use magic to make the teacher too tired to do the lesson. Reika uses the time to pick out a new kimono for Hazuki but realizes the truth when her daughter reacts awkwardly. Baaya tells Hazuki that her Reika's mother was very strict; her skimpy ways caused Reika to suppress her wants, and she didn't want her daughter to do the same thing. Using a doll from Reika's childhood, she makes amends with the mother by deciding to go ahead with the lessons. | ||

It's the day of the second health examination. Failing to complete a task as described results in a yellow card, and three cards lead to instant failure. The first task involves easy baby care questions, but complications lead to no correct responses and a yellow card. Second is bathing and dressing the baby in ten minutes, but Aiko goes over time to clean up Hana after she sneezes. Third was a walk and the touching of three checkpoints which all turn out to be spooky traps. After getting through them, Doremi and the others go out of their way to help reunite a lost duck with his mother and to rest among a field of flowers. Upon returning to Majo Heart and receiving their third yellow card, Surumeko and Hachitaro stand up for the girls and convince Majo Heart to reconsider. She neither passes nor fails them but warns them that the result of the next exam will be applied to the current one. | ||

It's Golden Week, so Majo Rika decides to take the gang on a little trip (but it's really a ploy to sell more goods). After the girls perform in a concert due to Onpu's band being stuck in traffic, Doremi is approached by Sebastian Shinzou Osawa, son of the ranchers sponsoring the event and indirectly given a wedding proposal, which she accepts. The next day, her friends find Doremi helping out the family with the ranch and decide to chip in, too. However, they later tell Doremi that Shinzou has given the same proposal to each of them, which they found out it's because his mother encourages it. When Shinzou teaches Doremi how to ride a horse, she inadvertently spooks the cows, which stampede toward the playing Hana. Hazuki, Aiko, and Onpu use Magical Stage to save her, which puts Doremi as the new target. The ordeal is enough for her to finally decline the marriage proposal. | ||

Pop's class gets a new P.E. teacher: Junichi. Pop becomes attracted to him because of his maturity, much to the envy of all the boys in the class. On a trip to the zoo, where Doremi's class also traveled to, she tries to get his attention, but the boys issue Junichi a letter of challenge, which he mistakes for an invitation to play. Before he goes to them, Doremi runs into him and also becomes attracted. However, the sheep are startled and run amok. Doremi, Hazuki, Aiko, Onpu, and Pop use their magical abilities to round them up and save all the children and teachers. | ||

With Mothers' Day coming up, Seki-sensei asks the class to draw their mothers, but when Masaru sees Shiori Nakayama cry, he stormed out the school. With his father remarrying and Shiori losing her mother when she was young, he felt the teacher was inconsiderate. The next day, Shiori decides to skip school and runs across Masaru, and the two exchange stories. Seki-sensei runs out to find them, with the Ojamajo in pursuit. When she catches up to them, she tells them about her own similar problems, and the arrival of their parents help the two calm down. During the special Mothers' Day sale, the girls give Shiori a special magical flower that allows her and her father to meet her mother once again. | ||

After seeing the effects of no sleep on Majo Rika and Lala, Doremi offers to take care of Hana for the weekend so they can relax. However, as she and Pop hides Hana's magical effects from their parents, they realize that Hana has learned to crawl. That night, however, she manages to crawl out of her bassinet, and Doremi and the others work together to find her before she gets into too much trouble. After a failed search, they use Magical Stage to find her and save her from danger. | ||

The third examination tests the babies' crawling abilities, with feeding, changing, and napping at three checkpoints. Everything goes off without a hitch until the second leg of the race, where an accident causes all participants to divert to the track designated for eight-month-olds. The third leg has them going up a hilly terrain and down one of many slides, but Hana loves it so much she crawles back up for another try. For the final challenge, the babies have to cross a tilting bridge over a small river, but Deki and Dekipaki both fall asleep and cause the bridge to fall over and send the babies into the water. While the girls attempt to save them, they realize that the babies are capable of swimming and watched make it to shore. Majo Heart is impressed and passes them for this and the previous exam. | ||

When Hana becomes troublesome and she realizes she's running out of magical seeds, Doremi begins asking Dodo for help. However, when Dodo accidentally drops the watering can on her yet-to-sprout magical plant, Doremi becomes angry with her, causing Dodo to run away. Everyone but Doremi sets out to find her, but when she isn't returned, Doremi realizes her mistake and, going against Majo Rika's instructions, uses magic to find her fairy. | ||

Doremi and Hazuki begin arguing about how to properly take care of Hana, but Doremi lets out an insult that causes Hazuki to run off. When Doremi goes to apologize, she hears Baaya berating her, causing the rift between them to become larger. Aiko, Onpu, and Pop find out from classmate Nanako Okada that the two had a similar argument when they were in kindergarten. They use Magical Stage to send them back to that time to help them see they can get along. | ||

After receiving her daughter Aiko's letter from Mothers' Day, Atsuko Okamura decides to visit her. In order to not break her promise to have dinner with her dad Koji that same night, she enlists the help of Doremi to replace her and Hazuki and Onpu to visit. With the two alone, Aiko finds out that the reason her parents broke up was because her father blamed the miscarriage of her younger sibling to her mother's geriatric care, which she disclosed was repayment for the death of one their disapproving parents. However, Aiko is unable to ask her mother to make up with her father but vows to do it next time. | ||

After easily passing the next exam, Majo Heart has the girls retrieve lavender from the Majo Don, the human-hating witch in charge of all finances. However, when she nickel-and-dimes them for everything, they leave angrily. While she sits contemplating on the human she has lost because of her indecision, Majo Heart appears to strike a deal and reflect on the decision to cut off from the humans. In accordance to the bet, the girls return and apologize for their behavior, agreeing to clean up the house for the herb, even going beyond what was asked. However, as they were retrieving the herb, Hana-chan's magic managed to pry open one of many mysterious doors in the garden. | ||

While taking her next witch apprentice test, Pop realizes that Hana followed her into the witch world. She follows the baby into the Queen's garden, which is full of many heart-petaled flowers. She decides to take one special one that stands out, which happens to be a Witch Queen Heart, capable of granting any wish. When she returns, she finds her sister and friends frantically searching for Hana. However, when trying to tell them about her successful test, Doremi completely ignores it and lectures her for taking Hana without permission. Angry with this, Pop runs away and tearfully wishes that her sister would turn into a rat, which is granted by the flower. However, this is a bad wish, and the flower changes color, gets up, and leaves. When she tells Hazuki, Aiko, and Onpu about this and finds out that her sister has been accidentally kicked out, the three head out to look for the plant before it plants itself, generates more seeds, and grants the wishes of everyone else, while Pop goes to look for her sister. After a wild chase, Doremi finds herself heading to her sister's steak bait but the two end up falling into the sewer in miniature size. There, the two make up for the past argument but are quickly surrounded by sewer rats. With the help of Hana's magic, they manage to get out just in time. Meanwhile, the other three were busily looking for the magical plant, which had been granting other's wishes. They manage to stop time and pluck it before it plants itself to spread its seeds. Majo Rika tells them that the plant must be burned, but Pop disagrees, saying its her fault. They try Magical Stage to return it to normal, but if fails to work. It only returns to normal when they tearfully ask it to. The plant is then returned to its rightful place in the garden. | ||

With the passage between the Witch and Wizard Worlds opened by Hana, the Wizard King sends out to retrieve the baby, and Oyajiide is chosen for the job. When he heads to the shop, Doremi and the others, including Hana, are not there, and he is bribed by Pop for information. After his first attempt went awry, he followed the girls back to the shop but was revealed by Hana's magic. The wizard invites the girls to a new high-class restaurant for dinner, where they are told to wait for his late arrival by the chef. As the chef holds the baby while Doremi cuts her steak, Hana manages to make the chef sneeze, causing the restaurant to disappear and his secret identity revealed. He quickly turned the girls to stone and makes off with his prize. | ||
