Sven discovers later on that Train is a Chronos Number. Train meets Saya for the first time on the rooftop while she is singing her song. |

| Rinslet Walker, disguised as Elena, hires Sven to rescue her "sister," who is really Eve. Train helps Saya Minatsuki take down Preta Ghoul, a murderer with corrosive powers. Afterwards, Train meets Belze and is then sent to kill Rinslet's "sister." |

"The Cat in the Dark" |

| Sven arrives as Train is about to shoot Eve. Her kidnappers interrupt them, and they both retreat. Sven confronts Rinslet, who explains that Eve is a bio-weapon. Sven runs into Eve at a park and befriends her, giving her ice cream. However, Eve is re-captured. |

| With Rinslet, Train and Sven go to rescue Eve. Eve's captor, Torneo Rudman, has a device planted on Eve that turns her into a monster. He commands her to kill Train, but Sven removes the device (at the cost of being stabbed) and everyone escapes. |

| Train decides to leave Chronos because of a conversation with Saya. Chronos sends Creed Diskenth to kill Train, but Creed is defeated. Creed then asks Train to join him in a revolution against Chronos. Sephiria Arks goes to stop them. |

| Sephiria and Train are attacked by one of Creed's Tao masters. They escape when Saya's song dispels his magical insects. Saya goes to the wharf to watch fireworks with Train, but Creed shows up and kills her. Train, who actually developed feelings for her, takes revenge against Creed. |

| Train is injured from his fight with Creed. Sven and Eve take him to their cabin in the woods to hide. Jenos Hazard finds them while looking for Eve, but they defeat him. Meanwhile, Chronos changes its focus to Creed, instead of Train. |

| Six months have passed. Train has joined Sven as a sweeper, and Eve also desires to be a sweeper. Rinslet is hired by Jenos to search for a man and a girl who are giving criminals a Tao-laced potion. The group defeats one enhanced criminal and meets up with Rinslet. |

| Rinslet goes off in pursuit of Charden Flamberg and Kyoko Kirisaki while the rest go after a criminal enhanced by the power of Tao. Eve, Train, and Sven work on their job as sweepers, realizing that the criminal, Gyanza, was arrested by Sven seven years ago. |

| Creed and the Apostles of the Stars disrupt a political gathering as part of their plan for a revolution. Creed again tries to get Train to join him but is rebuffed. The history of Sven's dead IBI partner, and how Sven received the Vision Eye, is explained. |

| Woodney the Coward is impersonating Black Cat and has attracted the attention of Durham. Eve befriends Woodney. When Durham arrives, Train takes him out. Meanwhile, Rinslet is looking for the Apostles of the Stars. |

| After Train had a dream about Saya, he goes to confront Creed and the Apostles; his friends soon follow. Simultaneously, the Numbers go after Creed. Things turn sour, and Train decides to save his friends instead of seeking revenge. |

| Creed kills Durham, which influences Charden's and Kyoko's decision to leave the Apostles. Kyoko decides to make Train a chocolate for "Heart Gift" day. Doctor Kanzaki shows up and tries to shoot Kyoko with a nanotech bullet, "Lucifer," but Train jumps in front and is hit. |

| The nanotech bullet has changed Train into a young boy. Eve and Train meet Tim, Layla, Mika and other orphans, and they help them fend off a group of gangsters. Train's past, where his parents were killed by an assassin who raised him, is explained. |

| The condition of Chronos wanes as Creed reveals its existence and the corrupt nature to the world while he seeks media attention. The Numbers grow restless, and Sephiria moves in to seek answers from, and even to kill, Train. However, Sephiria is interrupted as Charden interferes and combats both. Afterwards, Sephiria gives Train an orichalcum bullet to use later. |

| Sven looks into a sweeper alliance formed to catch Creed. Train and Eve go after a lost pet lizard, Flora. The lizard turns out be a Tyrannosaurus, but Train and his friends manage to subdue it. Train learns of Creed's location, Kraken Island, from the alliance and heads out alone. |

| Train meets a woman named Saki while crossing a mountain on his way to Creed. Saki looks identical to Saya, and she lives a mysterious existence, protecting a baby prince from his enemies. Train helps her, and then he wakes up in the road with his friends there. Train has a dream of Saya where he remembers that she was the reason the way he is now. |

| The sweeper alliance gathers at a port before heading to Creed's island. It turns out the leader of the alliance is really Number X, Lin Shao Lee, and that Chronos has hired them to act as decoys. Dr. Kanzaki releases nano/Tao beasts on the city, and the sweepers defeat them. They and Chronos decide to work together and fight against Creed. |

| The sweepers and the Chronos Numbers attack Creed's Island. Eve battles Leon, teaching him that his real friends are the orphans. Train and Sephiria draw closer to Creed. |

| Sephiria orders Train to dispatch Creed, but Train declines, wishing only to apprehend him as a sweeper. During their battle, Train fires an orihalcum bullet into Creed's fully-awakened Imagine Blade, shattering the weapon and defeating Creed. Eve disables the nanomachines within Creed, who leaves with Echidna Parass. The heroes win the battle, but some of the Numbers and Apostles have betrayed them. |

| Mason, along with a few traitorous Numbers and Apostles, has formed the Zero Numbers. They have a plot that involves taking Eve to Eden. They kidnap Eve by placing a device on her that removes her personality and makes her an unemotional weapon. |

| Mason merges Eve with the machine Eden/Adam. Eden then creates a nano rain that consumes people. Train gets the assistance of the remaining Numbers and the sweeper alliance and everyone heads off to stop Eden. |

| Adam/Eden uses the consumed people to go to a more powerful, second stage. The heroes trap Eden by luring her into a canyon using Sven and fireworks as bait. A battle ensues with the Zero Numbers while Train and Sven attempt to enter Eden to save Eve. |

"A Wayward Cat" |

| Train and Sven successfully enter Eden and fight their way through their defenses, but they meet Mason. Creed shows up to fight Mason while Train meets Zagine's ghost. After some talking Train severs the link between Eve and Eden and everyone returns to their lives. Rinslet is with Jenos as Sven and Eve drive off looking for Train. Train walks into the desert thinking of Saya. |
