In the 2004 season, Novak led the Huskies to a 9-3 record, and their first bowl appearance in twenty-one years, winning the Silicon Valley Bowl over Troy University. After seven consecutive winning seasons, NIU has compiled a 53-30 record since 2000 ranking NIU with the 25th best record in the nation. Most of NIU's games have been televised since 2003, including all of their games (13) in 2006.

He previously had assistant stints at the University of Illinois, Miami University, and Indiana University. Joe Novak played college football in the Mid-American Conference at Miami University. During the football season, Coach Novak appears on Inside Huskie Sports on Comcast SportsNet Chicago with host Brad Hoey.

On November 26, 2007, Joe Novak announced that he will retire from coaching. "Winning is fragile," Novak said, "You've got to enjoy it when you're doing it....People have always said, 'You'll know when it's time,' and I believe that now is the time."
