Hudson University is not bases on NYU, but rather on Columbia University, also in NYC. In the scenes located in "Hudson University", the setting just doesn't meet the urban campus of NYU, which is located in the heart of NYC. In addition, the site of Columbia specificaly points out that Hudson is based on Columbia.

The fact that they did a "ripped from the headlines" episode dealing with multiple student suicides is proof that it is based on NYU. Also, in that same episode I caught a glimpse of several NYU buildings including the Bobst Library.
