Hector was most likely the son of Sir Lachlan Mor MacLean, Lord of Dowart (c1558-1598) and Margaret Cunningham of Glensairen. He married Isabella Atcheson of Gosford. Isabella was the daughter of Archibald Atcheson of Gosford. Together they had the following children:

Hector may have had a daughter: Katherine MacLean (1590-?) who married Sir John of Dunollie (c1585-1634), Seventeenth chief of the clan and the son of Duncan (16th) of Dunollie in 1610.
