Doherty plays his club football for Bellaghy Wolfe Tones. Doherty has won the Derry Senior Football Championship ? times with the club, as well as the Ulster Senior Club Football Championship in 2000.

For both club and county Doherty usually plays in midfield. He is highly regarded for impressive high-fielding skills and work-rate,[2] often helping in attack and also tracking back to help in defence. His ability to win breaking ball, read the game and plug gaps is priceless.[3] Irish News journalist Paddy Heaney says of Doherty "The Bellaghy man doesn't seek headlines, just victories.[2]

He was awarded the Bass Ulster Monthly Merit Award for August 2001, for his performances against Tyrone and Galway that month.[6] He along with brother Gareth was nominated for an All Star in 2001.[7] Doherty was again nominated for All Stars in 2004[8] and 2007[9]

He received the Vodafone All Stars Footballer of the Month award for April 2008 for key performances against Tyrone, Donegal and Kerry on route to Derry's National League success.[12] Derry and Doherty overcame Donegal in the first round of the Ulster Championship, but the next day Doherty received a four-week suspension for an altercation with Donegal's Rory Kavanagh, unseen during the match.[4] Derry manager Paddy Crozier described isas "a real blow to the whole squad and to Fergal personally...It was totally out of character because he has had an impeccable disciplinary record down the years. He is just not that type of player."[13]
