During Soviet occupation, the government of Republic of Estonia was forced into exile, becoming Estonian Government in Exile. This government contained only a few ministerial posts, but for obvious reasons, the Minister of Foreign Affairs was one of them.
- In 1944–1945, the post was held by August Rei.
- In 1953–1963, the post was held by Aleksander Warma.
- In 1964–1982, the post was held by August Koern.
- In 1982–1990, the post was held by Elmar Lipping.
- In 1990–1992, the post was held by Olev Olesk.
