Boxes like that usually don't work too well when there's an infobox or image near the space as it would mess up some text on resolutions. I'm all for having something like this, but the concern I had was that it could conflict with the things I've stated above. I'd also like to note when I did remove them, they had been mixed in with the table of contents, and I wasn't sure how it'd be fixed.
What I was hoping to suggest for this would be to make it into a navigational box that would go on the bottom. If you're not to sure what I mean, see Template:Japanese go titles. It seems fine right now, as it doesn't conflict with the table of contents or anything else.

You have a protection template on your user page. If you would like your user page to be semiprotected, I have no objection to doing it on your behalf. If not, it would better to remove the tag, since it adds your page to administrative categories of protected pages. CMummert · talk 19:28, 27 April 2007 (UTC)

I never saw JRE templates, but I think that JRE/JR East is too complicated an amalgamation. I chose JR East since it would ease confusion as it's intended to have s-rail for all JR subsidiaries. I'd say that we keep the ones that we have now and use JR East for future lines (but that's me being biased) as JR Central ones have been created and it's better to be conforming on Wikipedia. Please do not change the names of articles, like you did for Fukushima Station (Fukushima). Those names are the result of naming conventions by the Japan train project. As for the rationale that the S-line template requires a name ending in Station, that is obviously not the case. See the first example in Template_talk:S-line (Making it Work), where Chicago is linked to Union Station (Chicago). I suggest that if you want to add the S-line template to Japanese train station articles, then you should figure out how to use the template correctly, and not to break the current naming conventions established by the project. - Another solution might be to create redirects in the form you think the template needs, for the time being. That is essentially what has happened with Fukushima; albeit in a roundabout manner. Neier (talk) 07:23, 1 March 2008 (UTC)
Looks like I may have overwrote your fix, just as you were fixing it; but I swear I didn't see any edit conflict messages. The {{JR East stations}} was the piece of the puzzle I couldn't find this morning. Anyway, it is all put back the way it was, with the exception of a few extra lines in the stations template which won't hurt anything. Neier (talk) 12:29, 1 March 2008 (UTC)
