In Episode 50, during his duel with Chronos to decide if he can go take the job at I2, Hayato reminisces about a backpacking trip to Australia that his father sent him on a year ago, when he failed his first year. He had intended to throw his deck off the top of Ayer's Rock, but as he watches the sunrise, a beautiful scene which would later inspire him to draw the Ayer's Rock Sunrise that won Pegasus' attention, he realized that he loved dueling, even if he wasn't necessarily good at it. This is most likely the reason why he runs an Australia-themed deck. ~ライケン
Update: Watched Episode 9 again - when Hayato is editing his deck the night before his duel, Sho offers him Death Kangaroo, saying "why not make your deck an Australia deck?", implying that prior to this, Hayato's deck was purely a Koala deck. Since Yukari Mole isn't used until Hayato's duel with Chronos in Episode 50, it's possible that Hayato originally ran a Koala deck, but began making it an Australia deck starting from when Sho and Juudai gave him Death Kangaroo and Master of Oz. ~ライケン

No, it's not a matter of opinion, but they never to my knowledge outright state where Hayato was born. More likely than not, his decision to run an Australia deck was born from the two factors I mentioned above, but until I find some sort of official character guide to the GX characters (hopefully one I can translate >.>), I cannot state whether or not he was born in Australia, Japan, or anywhere else. ~ライケン
