Aquinas Middle School (La Crosse, Wisconsin) is a Roman Catholic middle school in La Crosse, Wisconsin in the Diocese of La Crosse. Aquinas Middle School is part of the La Crosse Coulee Catholic Schools.

Aquinas Middle School was founded in 1992 by Bishop John Joseph Paul. The administrative offices and classrooms are at Aquinas High School.
