[edit] Story

Spoiler warning: Plot and/or ending details follow.

Mag and Linear are the greatest of friends, never apart from each other. The story begins with them assigned by the Society on a treasure hunt in ruins. After battling some monsters (the first fight in the game) Mag (the player) notices a mural of the Angel of Light. His rival, Chain Gun, suddenly jumps in and steals the treasure atop the mural, causing Mag to lose credit for the find which he wouldn't have been able to get anyway as Chain pointed out his cyframe cannot fly. Mag and Linear return to the main town and confront the Society about how Chain took the treasure. The player then finds out that Mag's family was well known to be great adventurers but has fallen on hard times and is deep in debt, and to pay it off he must search the many ruins that surround the town.

Eventually, Mag sets off to explore ruins and clear his family's debt.(the player can pick these ruins out of those assigned). After completing a number of ruins he receives a letter saying that the 8th Imperial Army led by a Prince Eugene wishes to to confer with Astol Launcher, Mag's father. Since his father is still missing, Mag decides to go in his place to represent him. Mag meets with the exalted Prince Eugene, who jumps to the conclusion that Linear is a slave gift from Astol. Mag quickly corrects this with a harsh exchange of words. Eugene reveals that he had called Mag because word had traveled that Mags father had actually found the legendary cyframe Evolutia. After learning that Mag has no information of the famous cyframe he kicks Mag out. Infuriated and offended, Mag storms out of the ship and goes home (with Linear, of course) and from then on acts with a grudge towards Eugene's name.

The story then progresses to reveal a some of Linear's past such as how she was terribly loud and rowdy she was when she first arrived until Mag had given her an ocarina. At one point as Gre was watching Linear she was crying over a dead plant and to his astonishment she was able to revive the plant.

After exploring more ruins Mag eventually encounters Pepper Box whom is new in town and thinks Mag a celebrity After completing additional ruins Eugene eventually comes to town and tries to seduce Linear, though this turns into a comedic point rather than a drastic event, as he isn't that handsome and tends to think very highly of himself. Soon however the 8th Imperial Army begins to block off ruins after learning that Evolutia does exist and it is somewhere in Panama. Mag is later asked to come to the army again for another conference, but doesn't stay long for memories of the last time he was there. Even later, the player sees a scene where Eugene is in a room with some soldiers; they are talking about Linear. Eugene tells them that he wants her at any cost, and the player finds out that it isn't just for lust...

After Mag has cleared all of the ruins save one, He comes home to Gre being held at gunpoint by three soldiers and Eugene ready to grab Linear. Mag runs into the airfield by the Launcher estate, trying to escape the army. Even though he successfully defeats several tanks. Eugene hits Mag with a tank shell and knocks him unconscious, afterwards kidnapping Linear.

After awaking from a sleep that lasted several days, Mag finally wakes and doubts his abilities calling himself a failure for not being able to save Linear. After a pep talk from Gre Mag is motivated and runs off to save Linear not long after Chain and Pepper both agree to aid Mag in his mission to save Linear. After a raid through the battle ship that the army is on, Mag finds Linear tied to a pole. He tries to untie her, but Eugene steps in with a battle mech reveals his scheme arguing that Mag's father did find Evolutia and that it is Linear. After a brief argument with Mag he continues to insist that Linear herself IS Evolutia and that whom ever wields her will possess ultimate power. In disbelief and anger, Mag fight and beats Eugene, frees Linear, and escapes from to the top of the battleship. When there, he notices that there is one lifeboat left. They walked towards the boat, but a gunshot is fired and Mag falls to the ground. Eugene stood there with a pistol as a last resort to dispose of Mag and take Linear back. Mag using what little strength he has left punches Eugene off of the ship with his cyframe, smiles faintly at Linear, and then dies. Linear witnessing the death of her best friend cries for him which triggers the release of the energy inside of her Sprouting two enormous angel wings (seemingly made of energy), and arms (also energy ) she floats into the air with a distinct resemblance the messenger of light from the beginning of the game revealing that she is, indeed, Evolutia. She then lifts Mag into her energy arms and revives him. As he awakens she utters her first word ever in the entire game... "Mag.." He hugs her and together they float away from the exploding ship.
