It was aired as a one hour prime time movie premiere on The WB Network before 7th Heaven.

The Terrific Trio, a group of scientists who become heroes after gaining powers in an experiment gone awry make their way into Gotham. But as Magma, Freon, and 2-D Man soon learn, a hero's life isn't always what it's cracked up to be. Trivia: The Terrific Trio was inspired by Marvel Comics Fantastic Four.

Terry must deal with both his rejection by his girlfriend, Dana, and an old enemy of Bruce's, the Royal Flush Gang, who pattern themselves after playing card ranks. Things look up for Terry when he meets a girl named Melanie who seems to share his problems, and have a dark side like Terry's.

A deadly assasian is sent after D.A. Sam Young, husband of Commissioner Barbara Gordon. Batman's attempts to protect Young lead to conflicts with Gordon, and some surprising revelations about the past. Barbara mentioned that there was a bullet hole on her costume before. However, there was no mentioning that she was ever paralysed and became Oracle just as her mainstream counterpart.

As Derek Powers' Blight persona slowly destroys what was left of his normal life, he turns to his son for help. Paxton Powers seems willing to help Batman bring his father in, but unfortunately, deception and greed run in the family.

A new trend among teens involves mixing their genes with various animal ones. The head scientist for Chimera (who does the treatments) tries to kill the D.A. to keep the process legal and Batman intervenes. This episode marked Yvette Lowenthal's final performance as Chelsea Cunningham, and was replaced by Rachael Leigh Cook. 
"Earth Mover" September 25, 1999 15 15
Weird earth-men are haunting one of Terry's friends. Her real father was buried in an old mine while trying to bury toxic waste with his partner, who is now raising his daughter. The waste allows him control over earth from his tomb, and he's out for revenge.

The Jokerz gang steals a new military fighter and goes on a rampage of destruction. This episode was a prologue to the animated feature Batman Beyond: Return of the Joker. 
"Lost Soul" October 9, 1999 17 17
Terry must fight the batsuit when it is taken over by the virtual soul of a dead communications tycoon, a man who has literally become a 'ghost in the machine'. Without the aid of the suit, he must save the man's grandson from becoming a vehicle for his virtual brain. Actor Rider Strong previously worked with Will Friedle on sitcom Boy Meets World. 
"Hidden Agenda" October 18, 1999 19 18
The brilliant leader of a faction of the Jokerz gang attempts revenge on Max Gibson, a fellow student. Terry's efforts to help her are complicated by her efforts to find out the true identity of Batman, whom she is convinced is a student at school.

It's a case of the most dangerous game, with Batman as the prey. The Stalker, a big game hunter who was nearly killed in a hunting accident and as a result was physically enhanced, comes to Gotham, seeking what he believes is the only prey left on Earth worthy to face his skills, Batman.

The Royal Flush Gang's Ten returns on a mission to rescue her family from the Jokerz gang. When Melenie appoaches Terry for help, he is forced to decide whether or not to put his relationship with Dana at risk, and if Batman can really trust Ten. Sarah Douglas from Superman and Superman II replaced Amanda Donohoe as Queen. 
"Hooked Up" November 13, 1999 21 21
VR, the perfect escape for young people who can no longer deal with real life. However several teens and young adults are winding up in comas as Spellbinder begins using the technology to get kids addicted to fantasy. Actor Jason Marsden, who played Donny, are best friends with actor Will Friedle, and recurringly working together on some projects such as teen comedy feature Trojan War.

Dana, who feels she has been ignored and let down by Terry once too often, begins receiving roses from a secret admirer. When she is abducted by the mystery man, a boy named Patrick who lives in the sewers because of his rat-like appearance, Batman may be the only one who can save her.

Terry has mysterious visions of a young girl asking him for help. His search for her leads him into confrontation with a group of people with incredible powers known as the Brain Trust.

After a series of unexplainable events, all the kids in Terry's class think that the ghost of a dead student is haunting their high school. But Terry is skeptical, and he eventually proves that Willie Watt, a former classmate who has developed telekinetic powers, is causing the eerie occurrences.

A vengeance-seeking Shriek uses his knowledge of sound to take away Gotham's ability to communicate. His price for returning things to normal? Batman's life. 
"Terry's Friend Dates a Robot" January 15, 2000 26 26
Howard Groote, a hopeless nerd at school, purchases an illegal android in the form of a beautiful girl to pose as his girlfriend. When his plan works and he begins flirting with other students, "Cynthia" becomes jealous, and is powerful enough to be a very dangerous threat.

Because Commissioner Gordon thinks she saw Batman involved with the untimely death of Mad Stan, Batman must run from the law. Fortunately, Bruce uncovers the truth and proves Batman to be innocent: the murder was a hallucination, engineered by Spellbinder. 
"Final Cut" February 5, 2000 30 28
Bruce is out of town and incommunicado when Curaré returns to Gotham, hunting down the last of her former society after her failure during her last appearance marked her for death. Knowing that she would go after Batman after she gets through with him, Curaré's target forces the Tomorrow Knight to keep him safe from Curaré's wrath with a bomb planted in Gotham. With Max's help, Batman is able to capture Curaré and disarm the assassin's bomb just in time. 
"The Last Resort" March 4, 2000 29 29
A new program for troubled kids is becoming a popular last resort among parents in Gotham, but the "ranch" isn't everything it seems. When Terry's friend Chelsea Cunningham gets sent to the ranch Terry goes to investigate but bites off a little more than he can chew. The exchange between Chelsea and Terry at the beginning of the second act is arguably one of the most touching scenes in the second season. Actress Rachael Leigh Cook replaced Yvette Lowenthal as Chelsea, and was the final episode for the character. She was seen again on Batman Beyond: Return of the Joker, again voiced by Cook.

After losing his job as a weapons designer, the father of one of Terry's friends turns to technology thefts as 'Armory' to make ends meet. 
"Sneak Peek" March 25, 2000 32 31
A gossip reporter acquires the technology to become "incorporeal" and walk through walls. Becoming the ultimate peeping Tom, he discovers Batman's identity and threatens to reveal it on national television. 
"The Eggbaby" April 1, 2000 34 32
Terry is forced to take a computer-simulated 'baby' with him as Batman to make the grade in Family Studies. Due to the terrorism attacks on September 11 2001 and the terrorism content on the show's final episode, this episode was aired again on Kids' WB on September 14 2001 instead of the other titled Unmasked.

A military holomorphic android has been reported to have gone rogue, and Terry needs to find him before someone gets killed. But has the android really gone rogue, or has he just gained a conscience?
This episode leads into the spin-off series The Zeta Project. This was actress Stockard Canning's last episode as Commissioner Barbara Gordon. She was replaced by Angie Harmon in later episodes.

Stalker returns, this time in the employ of the U.S. government. Batman reluctantly joins forces with his former enemy, Stalker, to hunt down a wily criminal named False Face, who has stolen a dangerous virus for a criminal organization called KOBRA.

A bionics designer is forced to give a gang of street punks robotic upgrades after they kidnap his wife, April. The episode is named for the famous song of the same name. 
"Sentries of the Last Cosmos" May 6, 2000 37 36
A game designer uses teen's devotion to the game universe to use them in eliminating his enemies and rivals. The episode heavily references Star Wars and other popular culture elements.

A new vigilante, who calls himself Payback, begins taking revenge on the tormentors of troubled teenagers. 
"Where's Terry?" May 27, 2000 40 38
Terry gets trapped in the subways and tunnel beneath Gotham and Bruce must ally with Max to find him. Appearance by Shriek as main villain.

Bruce Wayne's long-lost love Talia returns, visiting the aging hero on his birthday, the still-beautiful Talia offers Bruce the ultimate gift - eternal youth. Bruce has kept many photos of women who he had fonding relationship throughout the series in the files of his hard drive since Batman: The Animated Series. Strangely, he didn't kept pictures of Andrea Beaumont, Susan Maguire, Kathy Duquesne, and Wonder Woman though realistically speaking the latter two would not be included since both of the corresponding animated media that they appeared in were created after Batman Beyond had finished. This episode marked Kevin Conroy's singing performance as a Stage-Batman. He would be performing the song "Am I Blue" on Justice League Unlimited episode "This Little Piggy."

Batman reluctantly agrees to aid a genectically enhanced gorilla find the kidnapper of his mother, a vicious poacher.

Superman drafts Batman into the Justice League Unlimited when he suspects there is a traitor among them. Batman ferrets out the traitor, and the reason for his treasonous behavior. It all comes down to a one-on-one battle between Batman and one of the greatest heroes of all time. Tim Daly didn't reprise his role as Superman from Superman: The Animated Series . Christopher McDonald, who voiced the character's father Jor-El, took over the role. The two part episodes served as a basis for the new animated series Justice League. The Batmobile from Batman: The Animated Series made a brief appearance.

Batman must go up against the traitor within the JLU ranks, which will have lasting repercussions on Batman, and the JLU itself. The two part episodes served as a basis for the new animated series Justice League

Big Time returns to Gotham, causing problems for both Batman and his later-ego Terry McGinnis, who still feels guilty for what happened to Big Time.

Zeta returns to Gotham City to look for his creator, but falls into the clutches of Mad Stan, who turns him into a walking time-bomb. Batman must track Zeta down before time runs out.

Terry recounting with Max of one of his earlier adventures as Batman, when he revealed his feature to a child that led him being a target to KOBRA. This episode was originally scheduled to air on Kids' WB on September 14, but was pulled due to its terrorism content after the September 11 2001 attacks on the World Trade Centers in New York City, the Pentagon on Arlington County, and Shanksville area. Instead, it premiered on the Cartoon Network on December 18. The episode The Eggbaby was aired on September 14. The last episode of the show, but not a series finale. The world of Batman Beyond is explored again on crossovers with other animated series Static Shock and Justice League Unlimited. The episode "Epilogue from Justice League Unlimited serves as the de facto series finale of the show, revealed a shocking secret from Amanda Waller of Terry, Bruce, and their families.

After defeating stolen future tech in that era, they again follow Chronos to the future. Warhawk from the Batman Beyond era is revealed to be Green Lantern and Hawkgirl's son. Guest starring: Bat Lash, Jonah Hex and other DC Characters from the old west. This episode also teases with the idea of Wonder Woman and Batman having a relationship.

Batman, Green Lantern, and Wonder Woman’s chase Chronos into the future Gotham City of Batman Beyond, just in time to face a battle with a group of Jokerz beside that era's Justice League. The time travelers are taken to the Justice League Unlimited refuge. An older Bruce Wayne reveals the street gang they fought together was enhanced by Chronos who lead them to kill the rest of the League of that era. The combined heroes defeat the retooled Jokerz, and Batman traps Chronos in a time loop, right before he started his first time travel. This episode has homages to Crisis On Inifite Earths. The only place in the JLU universe in which Hal Jordan appears as Green Lantern.

In the future, Amanda Waller reveals to an older Terry McGinnis that through her scientific manipulations, he is actually Bruce Wayne's genetic son. The final scene in this episode mirrors the first scene in Batman: The Animated Series, as the creative team thought it could possibly be the final JLU episode.
