Jake wakes up and finds himself in a world 10 years later in which the Yeerks have won. He is asked to choose between saving Cassie and saving the world.

Someone takes a picture of the Animorphs while they are demorphing. When they go to Cassie's barn, the Helmacrons are there again. In the battle that ensues, the Helmacrons leave the ship and enter Marco's nose. The Animorphs decide to use the Helmacron ship to shrink themselves so they can follow the Helmacrons and stop them from killing Marco from the inside. When they shrink, they realise that they are too small to hear which didn't happen the last time they were shrunk. When they meet the Helmacrons inside Marco's nose, they realise that they have been shrunk to 1/100th the size of the Helmacrons, because they sabotaged the shrinking device before they left. Meanwhile, Marco is bored of just sitting around and decides to go over to the apartment of the person who took their picture to try to steal it. When he is there, he gets bitten by the dog and flees home. The Animorphs follow the Helmacrons into the stomach where they are burnt for a while before morphing sharks and following the Helmacrons into the bloodstream. They realise that when they reach the heart, the Helmacrons can stop it from beating with their weapons. Marco goes back to the apartment a second time, and while he is there someone comes home. He is trapped in the closet and against Jake's orders, morphs a cockroach. The helmacrons and animorphs leave the body. Later at home, Rachel researches on the computer and discovers that the virus she saw in Marco's bloodstream was rabies.

Taylor, claiming she is now part of the Yeerks' Peace Movement, enlists Tobias to try and sabotage the Yeerk pool. All of the other Animorphs, except for Cassie, who declines on moral grounds, accompany him and Ax as they dig a tunnel to the pool. In fact, Taylor has been working for Visser Three. There is a gas explosion which presumably kills her.

Someone found a piece of a Bug Fighter and the government is going to test it at a laboratory. Unsurprisingly, the Yeerks don't want it tested. The Animorphs have a battle at an airport. During the fight Cassie ends up unconscious on the belt with all the luggage. When she wakes up, she is in the cargo bay of a plane flying to Sydney. The plane is attacked by Yeerks looking for the "andalite bandit" so she jumps out after unsuccessfully attempting to elude them onboard. She hides in the sand as a flea until the Yeerks leave. After the Yeerks leave, she demorphs and meets Yami who lives nearby. He takes her to his family. His grandfather cut himself with a piece of a bug fighter that he was using as a wood carving tool. Cassie morphs to Hork-Bajir and helps amputate his leg. Later, the blade ship turns up again and Visser 3 demands that she come outside. She does and tries to lead the Yeerks away from Yami's family. A Chee who was aboard the blade ship turns up and she goes back home.

Marco's father, Peter, becomes a prime target for infestation when his lab makes a breakthrough in the discovery of Zero-space. In a last-ditch attempt to save his dad, Marco enlists Rachel to help him break up a "party" where several controllers were planning on infesting him. Making a quick escape in a stolen car with Peter, Marco reveals the truth about the Yeerks' invasion--and how he and his friends have been fighting them off for almost three years. Marco chooses to leave Nora, his stepmother and Peter's new wife, to the Yeerk's hands if only because they would have taken her by the time they got to her; all that remains is for Marco and Peter to "disappear." With Erek King posing as Marco and the Chee acting as Erek's father playing the part of Peter, they faked the two humans' deaths when Controllers disintegrated them with Dracon beams (a clever ruse using the Chee's holographic projection system). Later, in a battle at the Yeerk Pool, Marco's mother Eva is freed, and Marco crushes Edriss 562, her Yeerk, under his foot in gorilla morph.

The Animorphs find out that the new Visser 1 (Esplin 9466) has a plan to conquer the world by a war between the most populated country (China) and the United States. The humans would exhaust their weapons and would not be able to retaliate. They steal an F 16 from an air base and fly out to sea to an aircraft carrier. They crash it into the sea so the Yeerks would not think they were being invaded. They infiltrate the ship and find Visser 1 and Visser 2, whose host is a high ranking officer in the army. The Yeerks find out that the Animorphs are on the ship. The Animorphs attack and Ax commandeers a F 14 loaded with a warhead, against Jake's decision, abducts Visser 2, and threatens to bomb the whole city with the bomb and destroy the city along with the Yeerks. Visser 2 cracks and he surrenders.

A free Hork-Bajir is captured by the Yeerks and involuntarily reveals the location of the Hork-Bajir valley. The Animorphs (most of them) morph beavers to make a dam to flush the Yeerks out of the valley. Just before the battle for the valley, several Star Trek fans (believing the Animorphs to be actual aliens) assist the Animorphs. One of them is killed as a result. Meanwhile, every other chapter consists of unrelated diary entries from an ancestor of Jake's who fought in the American Civil War.

David returns and captures Rachel. Crayak tries to drive her insane. He promises to give her superpowers if she would kill Jake and some other people. She refuses, and barely escapes becoming a rat nothlit. It is not clear whether she kills David or not, although it seems probable.

The Yeerks begin to realize the "Andalite bandits" are humans. When a genetic match between Tobias and his mother, Loren, gives the Yeerks the proof, the Animorphs try to protect their parents. Cassie and Rachel's families find out about the invasion and evacuate to the Hork-Bajir valley. Jake tries to rescue his parents as well, but Tom's Yeerk has already infested them. Tobias meets Loren, who has lost her memory. She receives the morphing power to heal her blindness.

The auxiliary Animorphs, a group of disabled youth led by James, are formed. During a recruiting session, the Escafil Device is used to make a blind girl an Animorph, and Tom Berenson (under control of a Yeerk) claims it. This leads to Cassie's "betrayal," as she let Tom go, rather than have Jake kill him and retrieve the device.
