Fort Atkinson is a city in Winneshiek County, Iowa, United States. The population was 389 at the 2000 census.

As of the censusGR2 of 2000, there were 389 people, 165 households, and 102 families residing in the city. The population density was 484.5/km² (1,240.9/mi²). There were 169 housing units at an average density of 210.5/km² (539.1/mi²). The racial makeup of the city was 99.49% White, 0.26% Native American and 0.26% Asian. Hispanic or Latino of any race were 0.26% of the population.
There were 165 households out of which 26.1% had children under the age of 18 living with them, 53.3% were married couples living together, 7.9% had a female householder with no husband present, and 37.6% were non-families. 33.9% of all households were made up of individuals and 18.8% had someone living alone who was 65 years of age or older. The average household size was 2.36 and the average family size was 3.05.
In the city the population was spread out with 26.0% under the age of 18, 8.2% from 18 to 24, 23.7% from 25 to 44, 21.6% from 45 to 64, and 20.6% who were 65 years of age or older. The median age was 40 years. For every 100 females there were 95.5 males. For every 100 females age 18 and over, there were 101.4 males.
The median income for a household in the city was $34,205, and the median income for a family was $38,333. Males had a median income of $27,292 versus $17,813 for females. The per capita income for the city was $14,702. About 12.3% of families and 12.7% of the population were below the poverty line, including 9.6% of those under age 18 and 12.7% of those age 65 or over.

Fort Atkinson was built to protect the Winnebago during their removal from Wisconsin. The name honors the commanding officer in charge of the effort. Construction began in May of 1840 and was complete by the summer of 1842. The regular army turned the fort over to Iowa volunteers as the troops stationed there were needed for the Mexican-American War. The Winnebago were later removed from Iowa as well. With no reason for Fort Atkinson's continued existence, the post was abandoned on February 14, 1849.

The Ft. Atkinson Rendezvous is held every last full weekend of September. The event gives one a feel for life on the 1840s Iowa frontier.
