When driving in the rain on a road, Channel 6 boss Burne Thompson finds a rat inside his car. He becomes afraid, and crashes into a police car.

In their New York City sewer lair, the turtles find a rat in their pizza.

Back at Channel 6, he tells April O'Neil and Irma to go out and cover at rat story. Irma parks the news van and April goes to the sewers, but comes back with nothing. When Irma shall drive away, the rats have destroyed all the wheels of the news van. April and Irma run away to take a taxi, but when the rats appear, the taxi driver becomes afraid and drive away. However, April and Irma can escape on a passing bus.

At Channel 6, April goes on air to tell for the New York City people about the rats. Suddenly, the lights go out. When the light comes back, April is gone. The turtles, who watched April on TV in their sewer lair, go to Channel 6 to locate April. At Channel 6, they meet Irma, who says that maybe the rats are behind this. Irma borrows Aprils Turtle Com, which April left behind, so she can hold contact with the turtles in their search for April. The turtles head back to the sewers.

In the sewers, April's abductor tells to April that he calls himself the Rat King and that the city's rats are his loyal followers. The Rat King demonstrates for April how he can play on a flute to communicate with the rats. The Rat King plans to form a new form of government in the sewers: a "Ratocracy". April tells the Rat King that the turtles will stop him. The Rat King and the rats laught until April makes the mistake of telling the Rat King that the turtles are trained in ninjutsu by a rat: Splinter.

Elsewhere in the city's sewer system, Splinter and the Turtles continue their search for April. Irma contacts the turtles from Channel 6 and tells them that she believes that someone called the Rat King abducted April. Irma knows this because she found a letter on her work with the words: "I have April O'Neil. Rat King".

In the sewers, Splinter feels bad. Suddenly, the Rat King appears. After playing a little music on his flute, he brainwashes Splinter to destroy the turtles. Splinter attacks the turtles.

The turtles are no match for Splinter, and the turtles refuse to fight. Thanks to a broken water main, Splinter becomes normal again.

Back in the turtles' lair, Splinter confesses his shame for attacking the turtles. Splinter also tells the turtles that he can't help them anymore in their search for April, because he is afraid to meet the Rat King again.

Back at Channel Six News, Irma and Vernon Fenwick watch footages from old new stories and discovers what she believes to be the hideout of the Rat King. Irma forces Vernon to assist him and go down to the sewers. When they reach the sewers, Vernon becomes afraid when he finds a stuffed animal, and runs back. Irma continues her search for April, even if she is on a place where the Turtle Come doesn't work.

Meanwhile, April is able to escape and find the turtles just as the Rat King discovers Irma. When Irma shouts for April, the Rat King uses this to lure April and the turtles into a trap. In the eventual struggle, Irma kicks the Rat King on his foot, which causes one of the Rat King's explosive devices to drop onto the sewer floor. The roof/street begins to shake and falls down, The turtles, April and Irma runs away to avoid being squashed. After it, the Rat King is gone. Everyone thinks he is dead, but he managed to escape, because he appears in later episodes.

This is the first episode to NOT have Shredder as the adversary.
