Bye Bye Fly is a season 3 (1989) episode of the 1987 Teenage Mutant Ninja Turtles cartoon series. This episode of the show was written by David Wise. It originally aired on November 3, 1989, in syndication. This is the last episode where Shredder is voiced by Dorian Harewood.

Down in the sewer system under New York City, the Teenage Mutant Ninja Turtles are breakdancing on their shells. Later, they turn on their TV to watch April O'Neil broadcasting from deep under the city, where archeologists just recently have found what everybody on Earth think is an "ancient temple of an unknown culture".

Meanwhile, the fly mutant Baxter Stockman walks around near the temple and when the archeologists see him, they become frightened and run away to their car and drive away, just as Baxter Stockman wanted. Having the "temple" for his own, Baxter Stockman walks inside. When thinking about Krang and Shredder, Baxter Stockman gets angry and smashes the walls. This causes lamps to light up, and when Baxter Stockman finds out and says that this can't be a temple. A voice tells him that it isn't, it's an alien spaceship that crashed on Earth 300 years ago. Baxter Stockman asks who talked to him, and the voice answers that it is the spaceship's computer, that is a "thinking" computer. Baxter Stockman asks if he can take a trip to Dimension X with this spaceship, and the computer informs Baxter Stockman that he can. This spaceship is equipped with a "dimensional warp drive". Baxter Stockman decides to set a trap for Krang and Shredder by using the warp drive. Baxter Stockman asks the computer if he can split the "dimensional warp drive". The computer tells him that it's OK.

Meanwhile in the Technodrome, at this point at the series located near the Earth's core, Bebop and Rocksteady go to throw out the waste, they encounter Baxter Stockman. Baxter Stockman gives Bebop and Rocksteady a part of the "dimensional warp drive", and tell them that there is a lof of them "up there". Krang and Shredder want the "dimensional warp drive" to get access to equipment from Dimension X, because the Technodrome has not energy enough to open the dimensional portal and Shredder, Bebop and Rocksteady take their water vehicle in search for the parts. On their search, they encounter the TMNT.

Meanwhile, the TMNT hear April's broadcast and are worried that the so-called "temple" is near their sewer lair. The TMNT fear that the government agencies will find them. They go out to investigate by using their water vehicles. On their way, they run into Shredder, Bebop and Rocksteady, also on water vehicles. Shredder, Bebop and Rocksteady escape after a fight, and soon discover the "temple". Later, the TMNT also arrive there.

Meanwhile inside the spaceship, Baxter Stockman wants a "weapon". The computer gives him a "muto-ray gun" that can mutate the animal (humans included) it strikes into another animal. When Baxter Stockman encounters Shredder, Shredder draws his sword preparing to attack Baxter Stockman. But just then, Baxter Stockman uses the "muto-ray gun" to transform Shredder into a fly and Michaelangelo into a gerbil. Donatello forces the computer to tell where Baxter Stockman is, and Leonardo gets information from the computer that there are suits protecting from the "muto-ray gun". When the TMNT, wearing the protecting suits, encounter Baxter Stockman again, Baxter Stockman throws the "muto-ray gun" into a pipe and informs them that the spaceship will take off within 3 minutes. As the TMNT are attacked by robot cooks, programmed by the spaceship computer to make Turtle soap for the dinner of the day, Donatello manages to re-program the robots to destroy each other. The other TMNT find the "muto-ray gun" and transform Michaelangelo back to himself. After this, Bebop, Rocksteady and Shredder steal the "muto-ray gun" and escape. Just then, the spaceship begins to take off. The TMNT, Shredder, Bebop and Rocksteady run out. Some seconds later, the spaceship takes off and leaves Earth. But Donatello say that he took a part of the "dimensional warp drive", which will prevent Baxter Stockman from reaching Dimension X. Shredder, Bebop and Rocksteady return to the Technodrome without Shredder transformed back to a human. However, they have the "muto-ray gun" and this explains how Shredder can appear normal in the next episode.

Meanwhile far away from Earth, the spaceship, with Baxter Stockman piloting it, is flying above an unknown planet when the spaceship suddenly is split. Baxter Stockman falls towards a giant spider web on that planet. A giant spider attacks Baxter Stockman, and then the scene ends. First, many thought that Baxter Stockman was killed by the spider, but he wasn't because he appears in later episodes.

Back in the New York City sewers, the archeologists became afraid after all things that happened and now the "temple" is gone. Via TV, the archeologists warn the rest of the world to dig in this area. The TMNT stop worry for their lair being discovered.
