In 1999, Third Eye Blind began writing new material and recorded their 13-track album Blue, which was released on November 23, 1999. It was a moodier, darker album than the band's first, though the first single was the radio-friendly "Never Let You Go". The album went on to sell over 2 million copies.

During the band's tour shortly after the release of Blue, Kevin Cadogan was "released" from the band (allegedly following a vote by the band's other members). Tony Fredianelli, who had some limited experience with the band previously, joined the band shortly thereafter. Cadogan subsequently sued Third Eye Blind for breach of contract, with a settlement of an undisclosed amount permanently ending the relationship.

"Slow Motion" was originally released with only the chorus, due to concerns the about its lyrical content. Soon thereafter, Elektra Records re-released Blue with an instrumental version. However, the full version of the song was released everywhere outside of the States and found its way around the internet, and people began to request the song at every show. In the summer of 2006, Rhino Records released Third Eye Blind: A Collection, which features the full version of the song, all lyrics included.

After the fadeout of "Darwin," there is about twelve seconds of silence, and then a hidden track, an extended coda of "The Red Summer Sun."

"New Girl" was included as the opening track on the American Pie soundtrack.
"Deep Inside of You" was featured in the 2000 film Me, Myself & Irene starring Jim Carrey and Renée Zellweger.
