Molloy spent time with Derby County F.C., where he won the 2002 'Young Player of the Year' award, and Drogheda United before Stephen Kenny signed him for his home town club during the close season between the 2004 and 2005 seasons for a fee of £14,000.[1] Molloy was one of Kenny's first signings as Derry City boss.

A dangerous box to box player, Molloy impressed in midfield for Drogheda before repeating this form with the Candystripes. His first season was badly disrupted through injury but his presence was still felt when he played. Indeed until April 2006, City had never lost a game in which Molloy had played. A combative midfielder, Molloy's absence was keenly felt during the final day defeat to Cork City in 2005, which cost City the title that year.

Due to his spectacular performances in the 2006 season, Molloy received the unofficial Player of the Season Award, from the supporters' club, The Pride of Northside Supporters Club.He remains an integral part of the team line-up and plays a pivotal role in the centre of the field.
