El Goonish Shive begins with the introduction of Elliot, Tedd and Sarah in the Introductions storyline. This is followed by Goo, where Tedd and Elliot create a goo which comes to life and escapes. They hunt the goo and Elliot apparently destroys it.

This is followed by the Shade storyline. Grace, having read a report in a newspaper about the goo and its destruction, decides to seek Tedd’s help. At Tedd’s house, she meets his father, a government employee who recognises her as someone relevant to his work. Because Grace does not have any clothes of her own, Sarah helps her shop for clothes and the two are mugged on their way back, but Grace scares the mugger away by using her shape-shifting and telekinetic abilities. Tedd’s father explains that Grace is the result of experiments in genetic manipulation. Finally, Grace relates that she needs Tedd’s help to prevent herself and three others who also resulted from the experiments from harming others.

After Shade, the Relations storyline begins. Sarah, trying and failing to attract Elliot’s attention, finds out that he has a girlfriend, Nanase. Once Nanase becomes aware of that, she breaks up with Elliot. Relations also introduces Justin. In the subsequent Catnip storyline, Sarah, who has run away from talking to Elliot at the end of Relations, sees a video recording of what Tedd and Grace have been doing during Relations. This includes use of the transformation gun, which is a device that can change the phenotype of a person to one programmed in the gun, on Grace and Grace transforming back. Grace’s comfort with nudity is also shown.

Sister, directly subsequent to Catnip, is the first major story arc of El Goonish Shive. After Tedd accidentally turns Elliot into a girl using the transformation gun, breaking it, Grace devises a plan to turn Elliot back by means of a magical item. While Elliot and Tedd carry out the plan, Grace is contacted by Tedd’s counterpart from an alternate dimension and warned about yet another counterpart of Tedd, Lord Tedd. Elliot reaches the magical object but although he is turned back into a boy, a duplicate, Ellen, who looks like female Elliot, is unexpectedly created. Ellen, confused by the situation and convinced she is going to die soon, then leaves Elliot and Tedd stranded, intending to impersonate Elliot and to be his “evil twin”. Ellen, having found her plan to be evil difficult to accomplish, Sarah, Grace, Nanase and Susan, who has been introduced at the beginning of Sister, then encounter the goo from Goo, sent by Lord Tedd. Grace and Ellen ultimately defeat the goo and Ellen, whose assumptions are proven wrong, finds acceptance among the other characters.

Several short storylines follow Sister. Flipping Cardboard shows Justin at work; in Lady Mysterious, Grace and Ellen become good friends; Squirrel Diplomacy shows Tedd trying to prevent squirrels from eating bird seed. Lunchtable Revelations shows how, as a result of the relationship between Sarah and Elliot, Tedd and Susan become friends.

Night Out is a story arc that follows Lunchtable Revelations. During it, Nanase admits to herself and to Susan and Elliot that she is a lesbian and attracted to Ellen and Susan tells it Justin and Ellen. Tam eh Tedd is the next storyline. It introduces an alien couple for whom Tedd is creating human shapes and sets the stage for the next story arc, Painted Black.

In Painted Black, Elliot is abducted by Hedge, who was created in the same experiments which resulted in Grace, and brought to Damien, a being whose aim is to kill all humans. Grace, Nanase and Ellen mount a rescue but encounter Hedge and Vlad and Guineas, the two others like Hedge and Grace. Damien and Grace fight and Damien destroys himself in an attempt to kill Grace.

The three storylines which follow Painted Black, Sleepy Time, Second Life and The Child Left Behind, deal with the characters’ dreams following the story arc. They, in turn, are followed by Red Alert, in which Tedd and Susan briefly quarrel, and Moping Squirrel, where planning for Grace’s birthday party begins. After Intro To South, which shows Justin and Nanase at the school which they attend, Party Recruiting and Even More Recruiting deal with the plan for Grace’s party, for which all participants but Ellen are supposed to switch genders, and Tedd and Elliot ensuring that Sarah, Susan, Nanase and Justin go along with it. In Party Fashion, school uniforms are introduced for the school which Elliot, Tedd, Sarah and Susan attend. Family Reunion shows Grace talking to Hedge, Guineas and Vlad.

Grace’s Birthday Party is the story arc which follows Family Reunion. It begins with the characters changing genders, eating and singing karaoke and is not yet finished.
