To produce compound images:

• bkchem [4] (structure drawing)
• inkscape [5] (svg editing)
• the gimp [6] (bitmap editing)

To produce enzyme images:

• pymol [7] (my personal favorite)
• Cn3D [8] (a simple alternative)
• BALLView [9] (more powerfull but slower)
