"The Intruder" is an episode of the science fiction television series Stargate Atlantis.

While the Daedalus flies through hyperspace, Weir talks with Sheppard about several things like his promotion when suddenly someone calls them because Dr. Monroe is dead. They are not sure what killed him and when they look on the security-camera footage, it deactivates when the accident happens. Dr. McKay wants to leave hyperspace so that they can check the energy system but Col. Caldwell doesn't agree. He then talks with Weir and a flashback occurs in which a discussion at Stargate Command is shown. During this meeting they talk about Major Sheppard and that Col. Caldwell will be the new military commander on Atlantis. However Weir wants Sheppard to stay military commander and threatens that she still has support from the president.
Back on the Daedalus, McKay tells Caldwell that Monroe's death may not be an accident and so Caldwell orders the ship to leave hyperspace. In the engineering McKay searches for problems together with Hermiod (with whom he quarrels) and Lindstrom. When Dr. Lindstrom finds something another accident occurs which turns out to be a coolant leak. While McKay can leave the room, Lindstrom has to hide in a small room,which was an airlock. Suddenly the doors open and Lindstrom is sucked out into space. Later the leading team talks about what or who could have caused the accident. Finally Col. Caldwell orders all civilians to be locked up in their rooms since he thinks they can't be trusted. Another flashback occurs in which the civilian leadership at SGC talks about whom should join the Atlantis expedition. During this discussion it turns out that Dr. Simon Wallace, Weir's fiance, doesn't want to join the expedition. She later confronts him but he needs time.
On the Daedalus Hermiod finds out that a virus caused the accidents and McKay finds out that it's a Wraith virus with an AI. The leading team concludes that the virus wants to give the ship to the Wraith when suddenly the ship starts to send a distress call. Because they can't deactivate it McKay thinks they should deactivate and then reboot the whole system. Meanwhile Sheppard decides to use an F-302 to destroy the communication system. However when he wants to return to the ship, the fighter doesn't respond to his commands since the virus uploaded himself to the fighter. While the Daedalus works on how to rescue him, Sheppard has a flashback when he visits Lt. Ford's cousin to tell her that her cousin is missing. Afterwards the ship is able to beam out Sheppard with the Asgard transporter using Sheppard's radio signal.
Later the whole system is shut down and Weir has a flashback in which she talks with Simon, who decided not to join the expedition since he met someone. Afterwards they reboot and leave the area with sub-light. However they suddenly veer of course since the virus is still here and now head to a star. It turns out that the virus wants to kill everyone with the radiation and McKay concludes that the virus survived in an F-302. McKay and Sheppard head to the hangar but because they can't enter it normally they beam in, although it is a risk. Inside the hangar the hangar doors open but Hermiod activates the hangar shield preventing a decompression. The two quickly remove all memory units and then enter a F-302 since the shield deactivates.
Afterwards the Daedalus again shuts down but the virus survived in the fighter which Sheppard previously used. So Sheppard decides to destroy it and a battle between the two fighters occurs. They are finally able to destroy it and this time the reboot works.
Back in Atlantis they talk with Teyla Emmagan about what has happened and Dr. Zelenka tells them that they made many interesting discoveries since they installed the ZPM. Weir tells them all to get back to work.
