  1. ^ 3 teams promoted, 4 relegated because of reorganization league structure for 2006/07 (1st level 12 teams, 2nd level 12 teams, 3rd level two groups of 14 teams)
  2. ^ Steel Trans Ličartovce moved to Košice and changed name to MFK Košice.
  3. ^ FC Rimavská Sobota started the competition with -6 points.
  4. ^ Družstevník Báč play home matches at Šamorín.
  5. ^ OFK Veľký Lapáš merged with FC Nitra and became their reserve team. Home matches played in Veľký Lapáš
