The story starts off with Ash going to see Gary. The two see some wild Pokémon, and then they go to Professor Oak's to get their first Pokémon. Ash chooses Charmander and Gary chooses Squirtle. The two have a battle, and Ash manages to win. Then Oak gives them their Pokedexes and Ash goes home. After a night of rest, Ash heads off on his journey, getting a town map from Gary's sister May. After learning about gym badges, Ash goes and buys some Pokeballs. He then meets a Pikachu in the Virdian forest and captures it by making friends with it. Then he meets up with a Bug Catcher and the two boys go to the museum to look at fossils. Ash then battles Brock. He beats Brock's Onix with his Charmander by making Charmander chop Onix's stone horn off. Bug Catcher cheers him on as he collects his Boulder Badge.

Next, Ash heads to Cerulean City. He sees a Team Rocket member attacking a shop keeper with a Beedrill, so he uses his Charmander to save him. The shop keeper then tells Ash all about Team Rocket. Afterwards, Ash goes to the gym to battle Misty. Misty shows him and Pikachu how to swim, then she tells the story of how a Dewgong saved her from drowning when she was little. Suddenly a Rocket member shows up and attacks Misty with a Gyrados. Ash uses Pikachu to protect her and drive off the Rocket member, and Misty gives him the Cascade Badge in return.

Next, Ash meets Bill, who has accidentally turned himself into a Nidoran. Ash helps him get back to normal, and Bill gives him a ticket for the SS Anne in return. On his way to the boat, Ash literally runs into Gary. The two have a battle, and Ash wins again, which causes his Charmander to evolve into Charmeleon. Ash then gets on the boat and talks to the captain, who is throwing up a lot. After his trip, he meets the leader of the Pokémon Lovers Club, who talks on and on to him. Then he heads off to battle Lt Surge. Ash's Charmeleon beats Surge's Electabuzz with a Flamethrower as Surge yells a mixture of Japanese and English. Surge then tells Ash a story from back when he was in the army, and gives Ash the Thunder Badge.

In Lavendar Town, Ash meets up with Gary again and they call Oak on the PC. Oak relates the story of how Gary and May's parents died in a car crash when they were little, and Oak has raised them ever since. Ash checks out the tower in town, but he sees a ghost and runs away. He then heads to Celadon City, where he sees some Rockets lurking around the Game Corner. Ash gets the Silph Scope as Giovanni watches him on monitors. Ash then heads to the gym to battle Erica. Erica tells him how much she loves grass Pokémon, and then they start the battle. Charmeleon becomes confused by Erica's Vileplume's Petal Dance, and accidentally sets Erica on fire. Charmeleon quickly uses Slash to put the fire out, and Erica gives Ash the Rainbow badge. Erica then gives Ash some flowers to take to the tower in Lavendar and put on a grave. Using the Silph Scope, Ash goes back to the tower, where he sees both Giovanni and an old man. Giovanni's Machamp loses to a Haunter, so Giovanni runs away. Then Ash and the old man put flowers on a grave and burn some incense. This somehow frees the spirit of a Marowak, and the old man gives Ash the Pokeflute.

Ash then checks out the Safari Zone, where he befriends a Ditto. Suddenly Gary shows up and brags to Ash about all the Pokémon he's caught in the Safari Zone so far. Ash hasn't caught any, but he pretends that he caught Ditto to impress Gary. It works and Gary walks off as Ash thanks Ditto for playing along. Next, Ash sees a fisherman who's not having much luck. Ash grabs the fishing poll and manages to catch a Dratini for the man. In thanks, the man gives him several Magikarp and a set of false teeth. Ash suddenly remembers that the warden is missing his false teeth, so he runs back to give them to him. Along the way, Ash runs into Koga and his Weezing. Suddenly, Ditto is back again to help Ash out. Ditto transforms into Koga himself, and tricks the real Koga's Weezing into using Self Destruct. Beaten, Koga gives Ash the Soul Badge. Ash is then finally able to give the Warden his false teeth, and he thinks of Gary as he leaves the Safari Zone.

In Saffron City, Ash meets a girl who appears to be psychic. The two infiltrate Silph Co together, and find a Lapras that is being held prisoner by Team Rocket. They free Lapras, and the girl teleports them to Giovanni. Lapras battles Giovanni's Nidoqueen. Lapras uses confusion and causes Nidoqueen to accidentally stick Giovanni with a poison needle. Then an old man gives Ash the Master Ball and tells him about Mewtwo. It turns out that the girl is Sabrina, leader of the Saffron City Gym, and she gives Ash the Marsh badge in return for helping her.

Ash uses Lapras to Surf to Cinnabar Island. As he Surfs into a cave, he lets a Seel out of its Pokeball and sets it free in the water as he thinks of Misty. He then sees an Articuno. He tries to capture it, but it gets away. He then meets Blaine, who goes the rest of the way with him to the island. Blaine tells him about how Mewtwo was cloned from Mew. Then the two battle. Ash's Charmeleon beats Blain's Arcanine and evolves into Charizard. Blaine gives Ash the Volcano Badge. Blaine then talks about the legendary birds, and says how much he loves Articuno because it once helped him when his Ponyta was hurt. Ash and Blaine go back and work together to capture Articuno. Blaine is happy with his new friend Articuno as Ash begins to head home.

Back in Pallet Town, Ash's mother meets all his Pokémon. Ash tries to convince Pikachu to evolve into Raichu, but it doesn't want to. Next door, Gary finds out that May gave Ash the town map and gets mad at her. Ash flies off on Charizard and goes to the Viridian Gym, where he battles Giovanni. Giovanni's Rhyhorn beats Ash's Lapras with Horn Drill, but then Ash's Charizard beats Ryhhorn with Headbutt. Giovanni tells a story about how once his Nidoqueen saved his life, and gives Ash the Earth Badge. Ash flies off on Charizard and sees Gary flying along on his Pigeot. The two have an arial battle, which Ash loses.

The next day, back at Ash's house, Pikachu finally agrees to evolve into Raichu and uses a Thunderstone on itself. Ash is happy and flies off on Charizard to go battle the Elite Four. Each of the Elite Four only has one Pokémon, and Ash wins every battle easily with one attack. He then finds out that he must battle Gary for the title of Pokémon Master. Ash's Charizard battles Gary's Blastoise. Charizard dodges Blastoise's Water Gun and then knocks it out with Headbutt. Ash is now a Pokémon Master, and Gary is sad that he lost. Then Professor Oak shows up with May and a Venusaur. Suddenly a pillar starts to fall and almost crushes Gary, but Ash pushes him out the way and saves him just in time. Gary is grateful and the two become friends. Oak then shows them a picture of Mewtwo and tells them where to find it. Ash and Gary decide to go together to find it, and the story ends with them going off together with many of their Pokémon pictured in the background. The Next Journey Begins for Ash.
