Mother Brain is the Orwellian computer villain in the Phantasy Star II video game. She is the final boss in the game, located in Noah, the game’s final "dungeon." She is first heard of in Algol in AW 845, and is destroyed in AW 1284. Mother Brain is also mentioned in Phantasy Star IV.

In the game, the people of the planet Motavia have become dependent on Mother Brain to run everything from water systems to satellites. This leads to disastrous consequences when the computer begins to malfunction, which is first noticed after an accident at the Motavian Bio-Systems Lab. Many people believe Mother Brain to be omniscient, so assume there must be someone sabotaging her systems. As the game progresses, the characters are increasingly suspected to be the saboteurs, leading to their arrest and imprisonment on the space satellite, Gaira. After many trials, they manage to escape and eventually reach the space dungeon Noah, where Mother Brain is located. After confronting and defeating Mother Brain in a grand battle, they discover that she was created by people from Earth, a planet far from the Algol system. The Earthmen tell the characters their story and reason for jettisoning her. After using Mother Brain to control the environment of their own world, their abuse of the natural life cycle led to the destruction of their planet. Fleeing the ruins of their once flourishing home-world, a few hundred of them found their way to the Algol star system and, despite the fact that it was already inhabited, decided to settle therein. Towards this purpose, they introduced Mother Brain into Algol's civilization, so that the people would become dependent and ultimately unable to defend themselves. Eventually, the Earthmen admit to having destroyed Palma, prior to attacking Rolf and his friends in a battle whose outcome is not revealed (although the fact Algol still exists in Phantasy Star IV shows that the Earthmen were ultimately unsuccessful in their plans).

- 50 years before the story of Phantasy Star II, Mother Brain banned sea travel on Motavia.
- 10 years before the story of Phantasy Star II, Mother Brain banned space travel in the Algol system. This occurred just after an "accident" that is seemingly well-known among Motavians (see the article on Rolf Landale for more information).
- Mother Brain seems to have eliminated democracy in the Algol system, as the Commander of Motavia implies when he says, "My work as a Commander has been to smoothly promote the plans of Mother Brain."
- Mother Brain is not required to hold trials before sentencing supposed wrongdoers, as evidenced by Rolf and friends being captured and sentenced to death when they are accused of "damaging" Mother Brain after destroying Climatrol and opening the dams.

Mother Brain has 2,450 hit points and an unknown number of technique points. Her Attack Power is 228, and she has a Defense Power of 128. Her defeat by the characters results in no experience or Meseta gains. Her special attack, Nova, does a considerable amount of damage to one or all of your party members. Because Mother Brain is a computer, she is vulnerable to spells that affect machines, such as NaGaj.

- There is a computer on Motavia in Phantasy Star IV called Daughter – presumably, the "Daughter" of Mother Brain. She was created in preparation for the fallout of the Great Collapse; however, the impact was greater than predicted, so the project was abandoned and other plans (including the satellites Zelan and Kuran) were made.
