Mikkel Thygesen (born 22 October 1984) is a Danish football midfielder playing in FC Midtjylland.

Thygesen plays often the role as central, offensive midfielder, but he also performs as winger. Mikkel came to FC Midtjylland in 2004 from Frem Copenhagen.

Thygesen has played several under-21 national matches and his debut came in 2004, which was against Georgia. He came on the pitch in the second half instead of Sebastian Svárd, in the match Denmark won 4-2 away. On 2006-05-09 he was selected for the Danish squad for UEFA U-21 Championship 2006.

On November 15, 2006 he got his national team debut in a friendly match against the Czech Republic, were he came on the pitch in the second half as substitution of Christian Poulsen. Five days later Mikkel was called up for the league national team, for the trip to the United States, El Salvador and Honduras in January 2007, by national team manager Morten Olsen.
