The Maine Central Insitute was founded in 1866 by Rev. Oren B. Cheney, an abolitionist who founded Bates College in nearby Lewiston, Maine. The Maine State Seminary, which was originally part of Bates, dissolved in the 1860s, and MCI largely took took the Seminary's place as a feeder school for Bates. Like Bates College, MCI was co-educational since its inception. The school was unofficially affiliated with the Free Will Baptists, but is officially non-sectarian. MCI has also had boarding students since its inception.

The first building, the Institute Building (Founders Hall), was completed in 1869 and served as the primary campus building until 1958. The campus has expanded greatly over the past 140 years and now has state of art academic, residential and athletic facilities. The Institute has a nationally recognized athletic program and has produced many prominent NBA players. The team's best season was 1998, when they were undefeated (37 wins) and finished #1 in the USA Today Polls. The team was led by McDonalds All-American Caron Butler and future New England Prep player of the year Chris Foxworth.

The Manson Essay contest is a tradition dating back to 1871 at MCI, which nearly all students take part in.
