Mulder puts the future of the X-Files in jeopardy when he heads to a UFO crash site being rapidly covered up by the military. He is arrested and while in jail he meets Max Fenig, a UFO nut whose NICAP group has followed Mulder's work on the X-Files. When Mulder is released, Scully urges him to return to Washington to face his superiors and try and save his job but Mulder finds out that Max is more than meets the eye and ignores Scully to try and save him instead.

When two fathers on opposite sides of the country are unexplainably murdered at the exact same time in the exact same way, Mulder and Scully find that their eight-year-old daughters are perfect twins and were created in order to continue The Litchfield Experiment, a eugenics project of the 1950's which produced several identical sets of twin boys named Adam and girls named Eve who have heightened strength and intelligence, but are prone to psychotic behavior.

The band Eve 6 got their name from this episode.

A death row inmate named Luther Lee Boggs claims that he is psychic and can lead Mulder to a serial killer in exchange for a lesser sentence of life in prison. The agents' roles are reversed in this episode, with Mulder doubting Boggs' claim and Scully believing him after she is told that she can communicate through him with her recently deceased father.

When FBI Agent Jack Willis and bank robber Warren Dupre are both shot at the same time during a robbery attempt, Dupre dies when Willis is brought back to life. When Willis rushes out of the hospital and begins acting strangely, Mulder concludes that Dupre has come back to life in Willis' body.

A psychotic criminal from one of Mulder's past cases - John Barnett - is back to get revenge on Mulder for incarcerating him. Before Barnett's release, a renegade doctor had found a way to reverse the aging process - using Barnett as his test subject. Mulder and Scully rush to catch the now-unrecognisable youthful Barnett before he carries out his threat to kill all of Mulder's loved ones.

A photograph taken just before the death of a two year – old boy yields evidence of some supernatural intervention which piques Mulder's curiosity. When another death in the family occurs, the grandmother of the remaining child requests the aid of some Romanian ritualists (called Căluşari, "horsemen") in order to cleanse the home of evil.

Dudley, Arkansas is the site of the latest investigation for Mulder and Scully, who are sent to find a missing poultry inspector. The case takes a twist when another poultry worker is shot after she goes insane, giving Mulder a hunch that the townsfolk really are what they eat.

The trust that Mulder and Scully have is sorely tested when Mulder begins acting strangely. While Mulder's investigation leads him to long-awaited answers, Scully finds her career on the line, and the Cigarette Smoking Man decides to take some action himself.

The X-Files has been shut down again, and Mulder and Scully are dealing with a terrorist threat. However, when a government building is destroyed, Mulder is aproached by a mysterious doctor who reveals that there was more to the bomb than meets the eye. It is revealed that a black oil entity has been discovered in a cave and is now being experimented on by the Syndicate. Mulder and Scully's investigations lead to the discovery of several secret installations and the true nature of the relationship between the alien colonists and the Syndicate.

  • In the opening of this episode, while Mulder lays on a bed, Scully is shown putting clothes on and leaving the room, possibly after having sex with him.
  • The backstory regarding Scully, Dr. Waterson, and why his daughter hates Scully was originally much more involved and complicated, culminating with the suicide of Waterson's wife after Scully had left medical school. The intended story, which had to be cut for time, is detailed in the commentary track by Gillian Anderson on the season 7 DVD extras.

"In this episode a new character, Dr. Daniel Waterson plays a character that once was involved with Ms. Scully as a teacher and perhaps a lover. The episode revolves around a religious idea that consciousness and time slices make up our existence. The whole episode falls short of the full spanned idea of free will and determinism, however, does contribute a much needed view of Scully's more spiritual side."

When Fox Mulder is placed under military arrest, Scully and Skinner immediately travel to Virginia to see him. Mulder has been placed under arrest for breaking into a military bunker - where he accessed information on alien technology - and allegedly killing Knowle Rohrer, Doggett's former army friend-turned-supersoldier.

While Mulder receives mysterious visits from phantoms of his past, Scully and Skinner go to great lengths to get him released, but he is ultimately put on trial - a trial with an outcome seemingly set from the start.

Skinner takes Mulder's defense, while Scully, Reyes, Doggett, Marita Covarrubias, Gibson Praise and Jeffrey Spender take the stand. Although they ultimately prove his case - when Scully discovers that the body is not that of Knowle Rohrer - their testimony is overruled and Mulder is sentenced to death.

With the surprising help of Deputy Director Kersh, the group breaks him out and Mulder and Scully drive off. Despite being told to get out of the country, Mulder instead drives south to New Mexico. Doggett and Reyes return to find their office emptied, suggesting that the X-Files have been closed down for a third time. Skinner finds himself being called in for a meeting with Kersh and the Toothpick Man and we see him for the last time as the door closes behind him. Gibson warns Doggett and Reyes that Mulder is in danger.

In New Mexico, Scully and Mulder arrive at a pueblo where a dying Cigarette-Smoking Man is hiding out to survive the colonization - an event that will happen on December 22, 2012. This corresponds to a significant date in the Mayan Calendar; perhaps the end of the world. Outside, Reyes and Doggett face off against Knowle Rohrer, who has been sent to kill Mulder and the Smoking Man. The pueblo is filled with magnetite, which kills Rohrer as he advances on Doggett and Reyes. Switching cars with Mulder and Scully, the agents drive off. Black helicopters destroy the pueblo - and the Smoking Man - before giving chase to the wrong car and we last see Doggett and Reyes driving off with them in pursuit.

In a hotel room in New Mexico, Mulder and Scully prepare for bed and talk. Their final words:

SCULLY: You've always said that you want to believe. But believe in what Mulder? If this is the truth that you've been looking for then what is left to believe in?

MULDER: I want to believe that the dead are not lost to us. That they speak to us as part of something greater than us-- greater than any alien force. And if you and I are powerless now, I want to believe that if we listen to what's speaking, it can give us the power to save ourselves.

SCULLY: Then we believe the same thing.

MULDER: Maybe there's hope.

  • The last scene mirrors a scene in the pilot where Mulder first opens up to Scully.
  • During his testimony, Gibson Praise "outs" The Toothpick Man (Alan Dale) as "not human".
