From 1956 to 1965, Allen was a head coach in the Western Hockey League. He made his NHL coaching debut in 1967 as the first head coach of the Philadelphia Flyers. He was their coach for two seasons and had a record of 51 wins, 67 losses, and 31 ties.

After two seasons as the head coach, he moved to the general manager's position.
