We're not against neologisms. We're against non-notable neologisms. Wiki is indeed a neologism (actually it's the Hawaiian word for "fast" or "quick," but in this context it is), but it's a notable one. Many people know the term, and many websites use the software, including Wikipedia, the 16th most popular website in the world, according to Alexa.
